fix(dedupe): rewrite content_hash with every content-changing merge (Refs #623) - #1637
Task marker:cloud-credit-20261105-brainlayer-final-issue-623 Requested base:origin/maind6b82f04f6baa00081c9dc38afca2ada9d114c78. Base actually fetched in the cloud:d6b82f04f6baa00081c9dc38afca2ada9d114c78, the same commit. The container's checkout started at the older eaefe65, so I reset the topic branch onto the fetched main before editing. Head:eb9ffba5bdd07c9b4cc891578cab32494bd58e98 on claude/etanface-cloud-worker-setup-3p30na. One commit, 4 files, +445/−1 (the source change is +19/−1 in dedupe.py plus a new 152-line module, docstrings included). Scope: dedupe/hash consistency only. Model provenance, the runtime FTS ledger, calendar init, the retired enrichment producers and the Python MCP are untouched.
What was wrong (traced on current main)
merge_duplicate_chunk and merge_existing_chunk_content both build the UPDATE through _changed_merge_fields. When the body changes, that function sets content, char_count, dedupe_hash, simhash and the four simhash bands. It never set content_hash. The merged row therefore kept the hash of the pre-merge body.
Effect today:
drain._apply_enrichment uses row.content_hash or sha(content). It rejected every fresh event for the merged body with Skipping stale enrichment … content_hash mismatch.
session_repo partitions candidates by content_hash, so a merged row was still grouped with its pre-merge twin.
The repair (e) census in dedupe_merge.py already counts 2,256 rows on the canonical DB whose stored hash went stale after their content changed.
The LLM enrichment producers are retired. The drain still applies queued and replayed enrichment events (a compatibility contract), and the hash is shared dedupe state, so the bug is still live. Nothing retired is revived here; the tests call the drain only as a consumer of the hash.
Fix
_changed_merge_fields now also sets content_hash = chunk_write.canonical_content_hash(merged_content) whenever the content changes.
It is the same UPDATE, inside the merge's existing savepoint, so content and hash commit or roll back together.
It reuses the single hash implementation, imported lazily to avoid a cycle with chunk_write.
A no-op merge still leaves the column out entirely, so replays stay idempotent and the existing "omit unchanged indexed columns" rule holds.
A chunks table without a content_hash column (the reduced schema in test_dedupe_savepoint.py) is detected with PRAGMA and left alone.
Vector invalidation, alias, audit and FTS behaviour are unchanged. content_hash is not an FTS trigger column.
Explicit DB:--db is required and the file must already exist; the tool never creates one.
Live DB refused: it reuses chunk_origin_wipe.assert_not_live_db, which covers the canonical path, the account-home path and the env-resolved path. There is no --allow-live flag at all, and nothing calls the tool on startup.
Dry-run by default: without --apply it opens the DB read-only and reports the count and the first 10 chunk ids. It never prints content.
Narrow scope: a row qualifies only if its content starts with [Merged duplicate originals], its content_hash is non-NULL, and that hash differs from sha256(content.strip()). Legacy-scheme hashes on ordinary rows and NULL hashes are left alone.
Bounded: at most --max-rows rows per run (default 5000), written in transactions of --batch-size rows (default 500). The report sets more_remaining when unscanned merged rows are left.
Identity check: each write is UPDATE … WHERE id=? AND content=? AND content_hash=?, using the values read at scan time. A row edited in between is counted under skipped_identity_changed and never stamped.
Idempotent: a second run reports 0 stale and 0 repaired. Content, provenance, FTS rows and vectors are not touched.
Commands and observed output (cloud container, Python 3.13.18, pip install -e ".[dev]" into a gitignored .venv)
All fixtures are private tmp-path SQLite files built with the production VectorStore schema (FTS triggers, vector tables, the content_hash index). The tests call the production writers merge_duplicate_chunk, merge_existing_chunk_content, drain._insert_or_merge_chunk and drain._apply_enrichment.
Fail-first on unmodified main (new test file only): python -m pytest tests/test_dedupe_content_hash.py -q → 3 failed, 6 passed
ruff check passes on the 4 files; ruff format was applied to the two test files.
UNRUN / not claimed
The full suite (4,386 tests) and Swift brain-bar/Tests/. Only the focused sets above were run; there is no xdist in the container.
Pre-merge live-check against a COPY of the real DB (required by AGENTS.md for stored-data changes). Not possible from the cloud. Neither the writer fix nor the repair has met real rows. The owner must run, on a copy:
Compare the dry-run count with the census figure of 2,256 stale rows. That figure covers all content changes, not only merges, so expect the merged-marker count to be ≤ 2,256.
Issue acceptance "fresh enrichment updates apply once and retire instead of looping": only the apply half is proven, at source level (the drain now applies the fresh event). The retire / stop looping half belonged to the drain-cycle and enrichment-controller loop. The producers are retired, so it was not reproduced, and I did not revive them to recreate the loop. This is why the PR says Refs, not Fixes.
Installed keg, LaunchAgents, BrainBar, the MCP socket and the macOS host: not available in the cloud; nothing was installed or deployed.
The CI crash sweep: not triggered from here.
Risks
One extra PRAGMA table_info(chunks) per merge call. merge_existing_chunk_seen already does the same.
A content-changing merge now moves content_hash off the old value, which is the point of the fix. Any queued enrichment event computed for the pre-merge body will now be rejected as stale. That is the correct outcome, because the body it summarised no longer exists.
In the repair, the dry-run opens the DB with SQLITE_OPEN_READONLY. On a WAL copy whose -shm cannot be written, it may fail to open, and it fails loudly.
Review: a Codex↔Claude pair plus CodeRabbit, per AGENTS.md. Focus on two things: that _changed_merge_fields puts the hash in the same savepoint as the content, and the repair's refusal and identity guards.
Before merge: run the DB-copy live-check above and record the counts. Decide whether the repair should later widen beyond merged-marker rows. Today it deliberately stops there; the other stale-content rows belong to the repair (e) family.
Not done: I did not merge, mark ready, tag, release, deploy, or touch any Mac or production DB.
Dispatcher: import this handoff into the 2026-11-04 claude-cloud-batch collab.md. The worker could not reach that file from the cloud.
Rewrite content_hash on content-changing merges and add stale-hash repair CLI
Both merge paths in dedupe.py (merge_duplicate_chunk and merge_existing_chunk_content) now include the canonical hash of the merged content in the chunk update, but only when content changes and the chunks table has the content-hash column (checked by new _has_content_hash_column)
Adds content_hash_repair.py, a CLI tool that scans for rows whose stored hash differs from the canonical hash of merged content and repairs them. Defaults to a read-only dry run; --apply updates candidates in bounded batches. Rows whose ID, content, or stored hash changed since the scan are skipped, and legacy or null hashes on non-stale rows are left alone. Refuses live-database and missing-database paths
Risk: repair apply mode writes to the database with conditional UPDATE ... WHERE statements in immediate transactions; check repair_merged_content_hashes in content_hash_repair.py if stale-hash rows are skipped unexpectedly
Dedupe merge paths now update content_hash when merged content changes. A new command-line tool scans merged rows for stale hashes and can repair them in an existing database copy.

Summary
Update hashes during dedupe merges src/brainlayer/dedupe.py, tests/test_dedupe_content_hash.py
Dedupe merge paths check for the content_hash column and update it with the canonical hash when merged content changes. Tests cover both merge paths, no-op merges, rollback, and enrichment.
Scan and repair stale merged-row hashes src/brainlayer/content_hash_repair.py, tests/test_content_hash_repair.py
The repair function scans merged rows for stale hashes and can update matching candidates in batches. The CLI exposes dry-run and apply options and prints a JSON report. Tests cover batching, skipped rows, idempotence, and database safeguards.

commit graph + live PR head · in-process · runner
Which commit this whole table is about. On a pull_request event the checkout is GitHub's synthetic merge ref, whose sha is not on the PR — #759's table printed 13fa724278bf while that PR's head was 4632f979 — so this row names the PR-head parent instead, the sha a reviewer can actually see. The comparison sha is read live from repos/{owner}/{repo}/pulls/{n} when the table is collected, not taken from the event payload, because the payload cannot know the run has been overtaken. Residual window, stated rather than papered over: a push landing between that read and the comment being posted is not caught here — the run for that push refreshes the table.

What every comparison is measured AGAINST, and who says so. The baseline fields of tests/fixtures/sprint_gate/corpus.json (queries, latency_baseline_ms, thresholds) are compared to the ratchet-attestation artifact of the latest successful push or (no-input) workflow_dispatch run of ratchet-attest.yml on main, fetched through the Actions API — a PR run cannot write to another run's artifacts. A field that differs is RED unless that main run measured the new value. The calibrated socket collector can license p50/p95; every absent measured path stays locked, so missing collection never passes as permission for a hand edit. Boundary: the comparator is this PR's checkout of ci_ratchet_table.py, diff-reviewable, not tamper-proof.

Add coverage for old-hash enrichment retirement.
The fresh-result test covers only the accepted branch. The existing “stale” burn-drain test uses a matching hash for an already-enriched row, so it does not cover a result generated before the same-ID merge. Add a queue test that supplies the old hash, runs the drain, asserts that enrichment data is unchanged, and asserts that the queue file is removed. This protects both stale-result rejection and the stop-retrying behavior.

Retained-text check is now exact: a content-changing merge must yield the
prior originals verbatim plus the incoming text verbatim. The runbook's
trigger precheck reads only the trigger header, so INSERT triggers whose
bodies contain ON CONFLICT ... DO UPDATE are no longer false positives.

* fix(dedupe): rewrite content_hash with every content-changing merge (#623)
merge_duplicate_chunk and merge_existing_chunk_content rewrote chunks.content
into a merged-originals body and refreshed dedupe/simhash fields, but left
content_hash holding the hash of the pre-merge body. The drain prefers a
stored hash, so it rejected every fresh enrichment event for the merged row.
The content-changing UPDATE now also sets content_hash =
canonical_content_hash(merged_content), inside the existing merge savepoint.
No-op merges still omit the column, so replays stay idempotent. Schemas
without a content_hash column are unaffected.
Adds python -m brainlayer.content_hash_repair: an explicit, dry-run-first,
bounded, identity-checked repair for rows the old writer left stale. It
refuses the live DB and never creates one; nothing runs it on startup.
