Change and evidence

Task marker: cloud-credit-20261105-brainlayer-hammer-dbcopy1637

Requested base: claude/etanface-cloud-worker-setup-3p30na at eb9ffba5bdd07c9b4cc891578cab32494bd58e98, the exact head of draft #1637.
Base actually used: that same commit. I fetched it inside the cloud container before editing. The container's checkout had started at the older eaefe65; I branched from the fetched head, not from that.

Branch: claude/draft-pr-peer-proof-3d52t7. It is a stacked draft on #1637's branch; #1637 itself is not altered.
Head: 69c41b26dcc2ac32a5a5abbd4b78764a59218c85. 3 commits, 2 files, +400 handwritten lines, no source change.

Ownership recheck at start (04:35Z):

Verdict

No defect found in #1637's two merge writers or in its repair, within the attacked scope. This PR is proof plus a runbook only. It is not final cross-vendor review approval.

What is attacked: tests/test_content_hash_repair_dbcopy.py, 17 tests

All fixtures are private tmp-path DBs built with the production VectorStore schema (FTS triggers, vec0 tables, the content_hash index). Nothing opens, copies or names a real DB.

  1. Merge invariant, both writers: 12 seeded sequences (6 seeds × {merge_duplicate_chunk, merge_existing_chunk_content}), 12 merges each. The incoming texts cover:

    • ␞/␛ framing escapes and look-alike ␛R/␛E;
    • empty and whitespace-only incoming text;
    • leading and trailing whitespace;
    • unicode;
    • an original that itself starts with the marker;
    • legacy numbered bodies;
    • re-sent originals.

    After every merge the test asserts:

    • a content change sets content_hash == sha256(content.strip());
    • a no-op merge leaves (content, content_hash) byte-identical;
    • retained text is exact: the merged originals equal the prior originals plus the incoming text, both verbatim;
    • dedupe_hash and simhash equal compute_dedupe_fields(content).
  2. Bounded batched repair on a ~2.1k-row synthetic copy. The copy holds:

    • 900 stale merged rows, made by the real merge writer with the hash then reset to the pre-merge body, which is exactly the old writer's output;
    • 300 merged rows with fresh hashes;
    • 100 merged rows with NULL hashes;
    • 800 ordinary rows, a third each with legacy-scheme, stale-after-edit and canonical hashes;
    • 52 rows with vectors.

    The run uses batch_size=37 and max_rows=250:

    • the dry-run writes nothing;
    • apply runs repair 250, 250, 250, 150, then 0 rows, with more_remaining correct throughout;
    • every non-content_hash column of every row, the FTS rows, the vector rows and the index list are byte-identical;
    • integrity_check returns ok;
    • NULL-hash merged rows and all ordinary rows keep their exact hashes.
  3. Mid-batch fault. A trigger aborts the 3rd row of batch 2:

    • batch 1 stays committed;
    • all of batch 2 rolls back, with no partial commit;
    • after the trigger is dropped, a restart finishes the remaining 860;
    • a further run repairs 0 (idempotent).
  4. Forced-order scan/write race. A real second writer, running the fixed merge_existing_chunk_content, lands after the scan and before BEGIN:

    • that row counts as skipped_identity_changed=1 and is not stamped;
    • its hash already matches its new content, because the fixed writer wrote it;
    • the next dry-run finds 0 stale.
  5. Real subprocess and lock. The test holds BEGIN IMMEDIATE, then starts python -m brainlayer.content_hash_repair --apply as a real child process:

    • 1.5 s later the child is still waiting on the lock, not failing;
    • a concurrent read-only dry-run subprocess succeeds under WAL;
    • after the lock is released, the apply exits 0 and repairs all 900.
  6. Live refusal. With BRAINLAYER_DB=<copy> the repair refuses the copy as live, and the DB is unchanged. The runbook relies on this.

Commands and results (cloud, Python 3.13.18, pip install -e ".[dev]" into a gitignored .venv)

  • At this head: pytest tests/test_content_hash_repair_dbcopy.py tests/test_dedupe_content_hash.py tests/test_content_hash_repair.py → 32 passed.
  • Fail-first: with src/brainlayer/dedupe.py swapped back to its d6b82f0 version (main before fix(dedupe): rewrite content_hash with every content-changing merge (Refs #623) #1637), the new file gives 14 failed, 3 passed.
    • The 12 sequence tests fail, plus the bounded test (the fresh merged rows stay NULL or stale) and the race test.
    • The 3 that pass build their stale state by hand, so they do not depend on the writer.
    • On plain d6b82f0 the repair module does not exist, so every test fails at import.
  • Mutants of content_hash_repair.py, each applied, run and then restored. All 5 are killed:
    • M1, commit per row instead of per batch → 1 failed (mid-batch fault).
    • M2, drop the content=? AND content_hash=? identity guard → 1 failed (race).
    • M3, drop the merged-marker scope → 4 failed.
    • M4, setbusytimeout(0) → 1 failed (subprocess lock).
    • M5, include NULL hashes in scope → 4 failed.
  • Neighbours and hygiene:
    • test_suite_hygiene, test_dev_dependencies, test_retirement_import_sweep, test_retirement_source, test_dedupe{,_savepoint,_merge} and the three content_hash files → 931 passed.
    • test_retirement_historical_docs → 26 passed.
  • ruff check and ruff format are clean.

Operator runbook: docs/operations/content-hash-repair-dbcopy.md

  • Steps:
    1. Take a consistent copy (brain_backup_vacuum_into or a read-only .backup), never a bare cp.
    2. Read-only precheck: quick_check; the column check; a trigger-header scan for anything that would fire on a content_hash UPDATE; merged and NULL counts; a fingerprint of every other column plus the FTS and vector counts.
    3. Dry-run.
    4. Explicit bounded apply loop.
    5. Output checks: 0 stale, an empty fingerprint diff, integrity_check ok, sample ids hashing correctly.
    6. Write a receipt and observe the stop conditions.
  • Executed end to end in the cloud against a synthetic copy of 1,200 stale and 500 ordinary rows with vectors, every bash block extracted from the doc as written:
    • dry-run → stale 1200;
    • apply → 1200 repaired in 3 batches; a second apply → 0;
    • dry-run → 0 stale;
    • fingerprint diff empty, integrity ok, 10 of 10 sample ids True.
  • Negative controls:
    • an untargeted AFTER UPDATE ON chunks trigger and an UPDATE OF content_hash trigger are both reported;
    • BRAINLAYER_DB=<copy> is refused.
  • That run caught a false positive in my first precheck draft, which read ON CONFLICT … DO UPDATE in INSERT trigger bodies as UPDATE triggers. The precheck now reads only the trigger header.

Traced, not changed

  • content_hash sits outside every chunks trigger column list (chunks_fts_update fires on content/summary/tags/resolved_query/key_facts/resolved_queries/content_class). Its index is non-unique, so the repair cannot hit a constraint conflict between identical merged bodies.
  • All content-changing callers reach _changed_merge_fields: vector_store upsert, store.py, drain._insert_or_merge_chunk, watcher_bridge and dedupe backfill. No caller writes a different content_hash afterwards. drain._apply_enrichment only re-writes the hash it has just matched.
  • Pre-existing, outside fix(dedupe): rewrite content_hash with every content-changing merge (Refs #623) #1637: both merge writers read the row before their SAVEPOINT and update WHERE id = ? with no content guard. Callers wrap them in BEGIN IMMEDIATE, and the hash is computed from the exact text written, so the hash invariant holds even under that window.
  • The repair's live-refusal message suggests --allow-live, but the repair has no such flag; the message text belongs to the shared chunk_origin_wipe guard. This is cosmetic and not fixed here.

UNRUN / limitations

  • The real production-copy acceptance (the runbook against a copy of the real DB) is LOCAL and UNRUN. I did not acquire, open or upload any production DB, and the cloud has none.
  • Not run here: the full Python suite (4,386 tests), Swift brain-bar/Tests/, the macOS host, the keg, LaunchAgents, BrainBar and the socket. Hosted CI on this PR is the only native evidence. Nothing is installed or deployed.
  • SIGKILL in mid-transaction was not exercised. Rollback is proven through an in-transaction ABORT; crash atomicity is SQLite's journal guarantee, not something tested here.
  • The 2.1k-row copy is realistic in shape, not in scale. Scan cost on the real 16.5 GB DB is unmeasured: each run does one rowid-ordered pass over merged rows, plus a tail probe.

Risks and decisions for the owner

  • There is no production path yet. As written, the repair can never run against the live DB, by design. Applying it for real needs a lead decision: a scheduled window with an explicit live mode added in a later PR, or quiesce, copy, repair and swap. That decision must come after the fixed writer is deployed, because the old writer keeps producing stale rows.
  • On a merged row, a legacy-scheme hash (for example the 32-char scheme) counts as "stale" and is rewritten to canonical sha256. That is consistent with fix(dedupe): rewrite content_hash with every content-changing merge (Refs #623) #1637's scope ("differs from sha256"), but worth knowing.

Addressed handoff → @Orc (BrainLayer custody while the lead snoozes)

  • Draft: this PR, stacked on fix(dedupe): rewrite content_hash with every content-changing merge (Refs #623) #1637 (claude/etanface-cloud-worker-setup-3p30na). Head 69c41b26dcc2ac32a5a5abbd4b78764a59218c85, branch claude/draft-pr-peer-proof-3d52t7.
  • Result: proof and runbook only. No defect found, so there is no fix draft.
  • Still needed:
    1. The local real-DB-copy run of docs/operations/content-hash-repair-dbcopy.md, with the receipt kept in docs.local/.
    2. The cross-vendor (Codex↔Claude pair + CodeRabbit) review of fix(dedupe): rewrite content_hash with every content-changing merge (Refs #623) #1637.
    3. The production-path decision above.
  • Not done: no merge, no ready-for-review, no tag, release or deploy, nothing on a Mac or a production DB.
  • Dispatcher: please copy this handoff into orchestrator/docs.local/plans/2026-11-04-claude-cloud-batch/collab.md. That file is not mounted in the cloud.

Crash sweep / feature batch

This PR is tests and docs only; the new test imports dedupe, content_hash_repair and vector_store. No sweep was requested or run from here. No batch, release or done claim is made.

Note

Add adversarial DB-copy tests for content-hash repair and operator runbook

  • Adds test_content_hash_repair_dbcopy.py with tests covering merge-sequence hash correctness across edge-case content, bounded batched repair on a 2100-row synthetic database, mid-batch fault rollback and restart, concurrent merges between scan and write, writer-lock blocking, and refusal to write a copy named by BRAINLAYER_DB.
  • Adds an operator runbook, content-hash-repair-dbcopy.md, documenting prechecks, dry-run and bounded apply commands, post-run integrity checks, and stop conditions for repairing a database copy.
  • The runbook requires the fixed merge writer to be deployed first and forbids modifying the live database through this procedure.

Macroscope summarized 9ca3e6f.

Summary by CodeRabbit

  • Documentation
    • Added an operational runbook for validating content-hash repairs on a database copy, including safety checks and completion criteria.
  • Tests
    • Expanded automated coverage for repair accuracy, bounded processing, rollback, concurrent changes, and protection against applying repairs to the configured live database.

…623)

merge_duplicate_chunk and merge_existing_chunk_content rewrote chunks.content
into a merged-originals body and refreshed dedupe/simhash fields, but left
content_hash holding the hash of the pre-merge body. The drain prefers a
stored hash, so it rejected every fresh enrichment event for the merged row.

The content-changing UPDATE now also sets content_hash =
canonical_content_hash(merged_content), inside the existing merge savepoint.
No-op merges still omit the column, so replays stay idempotent. Schemas
without a content_hash column are unaffected.

Adds python -m brainlayer.content_hash_repair: an explicit, dry-run-first,
bounded, identity-checked repair for rows the old writer left stale. It
refuses the live DB and never creates one; nothing runs it on startup.

…ir (Refs #623)

Stacked on #1637. Synthetic production-schema copies only: seeded merge
sequences on both writers, a 2.1k-row batched repair that must change only
content_hash, a mid-batch fault that must roll back the whole batch, a forced
scan/write race with the fixed writer, a real subprocess waiting on a held
writer lock, and live-DB refusal via BRAINLAYER_DB and a hardlink.

Read-only precheck (trigger header scan, merged/NULL counts, a fingerprint of
every non-content_hash column plus FTS/vector counts), dry-run, explicit
bounded apply, output checks, receipt and stop conditions. States that a pass
does not authorise production and that the real-copy run is still UNRUN.

Retained-text check is now exact: a content-changing merge must yield the
prior originals verbatim plus the incoming text verbatim. The runbook's
trigger precheck reads only the trigger header, so INSERT triggers whose
bodies contain ON CONFLICT ... DO UPDATE are no longer false positives.

BrainLayer ratchet

Every Value below was measured by this run. A row this machine cannot measure says n/a — <reason> instead of a number; baselines in Notes name their own machine, method and date and were not measured here.

Hosted success gives no verdict on mapped bytes, search p50/p95, idle CPU, hotlane backlog CPU, or fallback replay debt.

Row Status Value (measured by this run) Method Notes
commit provenance 🟢 GREEN measured 9ca3e6f6becb == PR head · checkout 9ca3e6f6becb commit graph + live PR head · in-process · runner Which commit this whole table is about. On a pull_request event the checkout is GitHub's synthetic merge ref, whose sha is not on the PR — #759's table printed 13fa724278bf while that PR's head was 4632f979 — so this row names the PR-head parent instead, the sha a reviewer can actually see. The comparison sha is read live from repos/{owner}/{repo}/pulls/{n} when the table is collected, not taken from the event payload, because the payload cannot know the run has been overtaken. Residual window, stated rather than papered over: a push landing between that read and the comment being posted is not caught here — the run for that push refreshes the table.
baseline attestation 🟢 GREEN baseline f421d1a7c5e6 unchanged from base 72289c7ca387 by git · the attestation is for main 0687cc1284d9, not this checkout's base 72289c7ca387 main attestation artifact via Actions API · in-process · runner What every comparison is measured AGAINST, and who says so. The baseline fields of tests/fixtures/sprint_gate/corpus.json (queries, latency_baseline_ms, thresholds) are compared to the ratchet-attestation artifact of the latest successful push or (no-input) workflow_dispatch run of ratchet-attest.yml on main, fetched through the Actions API — a PR run cannot write to another run's artifacts. A field that differs is RED unless that main run measured the new value. The calibrated socket collector can license p50/p95; every absent measured path stays locked, so missing collection never passes as permission for a hand edit. Boundary: the comparator is this PR's checkout of ci_ratchet_table.py, diff-reviewable, not tamper-proof.
provenance 🟢 GREEN stamped 9ca3e6f6becb == HEAD, tree clean wheel stamp · in-process · runner Sha half of #749 keg-mode provenance: a keg built from this wheel can answer __build_sha__. The helper-age and served-process predicates need a running BrainBar and are measured only by scripts/sprint_gate.py on an installed Mac. The sha here is the checkout's — the explicit PR head in ratchet.yml — because that is what publish.yml stamps at release time; the PR-head sha this table describes is the one in commit provenance above.
fallback replay debt ⚪ n/a n/a — no fallback queue on this machine: the pending memories live in ~/Gits/*/docs.local/decisions, and docs.local/ is gitignored, so a runner checkout has no copy of them to count docs.local walk · machine with the fallback queue local-only; not enforced by hosted CI. intended_brain_store: true with no chunk_id means a memory reached disk and never reached the DB, so it answers no brain_search. Budget: 0. Any pending or unparseable file is a finding, never a band -- 122 of these sat from 2026-06-28 to 2026-09-05 because nothing counted them where a reader would look. Measured by walking the tree, so it is only ever measured on a machine that HAS the tree.

Non-iterable value conn.execute('PRAGMA index_list(chunks)') is used in an iterating context

A non-iterable value is being used in an iterating context, For example, a non-iterable value being passed into a for loop. This will raise a TypeError.

Unused variable 'merged'

An unused variable takes up space in the code, and can lead to confusion, and it should be removed. If this variable is necessary, name the variable _ to indicate that it will be unused, or start the name with unused or _unused.

'subprocess.run' used without explicitly defining the value for 'check'.

subprocess.run uses a default of check=False, which means that a nonzero exit code will be
ignored by default, instead of raising an exception.

You can ignore this issue if this behaviour is intended.

Minor · Functional Correctness · Quick win

Stop the apply loop when repair fails or does not converge.

If the repair command fails, tee can hide its nonzero exit status. The loop then retries instead of following the runbook’s stop condition. If all ten runs leave stale rows, the loop also finishes without reporting failure. Enable pipefail, stop on an apply error, and require a final "stale": 0 result before the output checks.
