fix(learning): qualify trust-graph evidence and expose incomplete scans - #1002
Learning could promote unqualified outcomes, restore unsupported cached trust, mix runtime stores or mistake masked scanner output for completion. A green workflow does not by itself establish qualified learning or authorize an external action.
Published changes
Current head: 9eb5b2dfc07f193cfcf3576ac0c15e5caa43e626.
Admit qualified evidence before constructing positive trust edges; require nonblank graph identities. Rebuild trust on startup and retain neutral inventory/negative-only subjects. Cached or claimed schema labels do not confer authority.
Bind Coordinator, GNN, VAE, Sequence, Blackboard, training and persistence to one captured source lifecycle. Mixed peers, source changes and stale queued requests refuse. Persistence collects and encodes all matching snapshots before writing; multi-file writes are not atomic.
Propagate refusal through Kin, diagnostics, scheduler, watcher and FleetDispatcher. Queue admission is not completed training. Novel, capped or malformed recommendations cannot become automatic actions; diagnostics retain one recovery pass and do not automatically recover a source-lifecycle failure.
Bind fleet import identity to source, destination and contents. Preserve replay/truncation handling and exact farm observation/effect provenance. Raw audit data is retained.
Fix WH014 literal-path correlation, continued shell parsing, bare-dash YAML, direct SARIF outputs and descriptor duplication. Diagnostics, optional JSON and successful clean empty reports remain distinct from masked or incomplete scans.
The latest confidence follow-up captures the data root and explicit annealing override once across raw append, incremental state and recipe summary. Source changes and write failures return errors; diagnostic reconciliation is read-only. Eight new file-backed controls exercise changes after evidence collection, override changes, refusal and retained raw events.
243 focused tests, zero failures, including 22 actual source-lifecycle controls.
The full unit-test step and all 10 E2E checks passed.
All 14 built-escript soundness fixtures fired at their expected severity.
Its merge checkout bf89e14 has exactly the c193 source tree 44af29ee204325b7ab2efba5f7ea64eeebb303ea. Elixir 1.19 compilation also passed.
The subsequent 9eb confidence transaction changes require their own hosted result; the earlier receipt does not qualify them. Pathname/lifecycle identity does not attest in-place contents or observe every A→B→A change between checks. Derived writes can partially complete in the captured store if a later write fails; they cannot redirect to the newly selected store.
The five resolved c193 review threads carry these concrete receipts. The newer confidence-transaction thread remains open pending qualification. No production corpus, learned weights or external database was rewritten, and no farm actuator was enabled.
Bind incremental outcome positions to their runtime source path, preserve
partial JSONL tails without duplication, and fail visibly on read errors.
Recognize Agda keyword tokens after masking nested comments and strings;
safe identifiers containing postulate remain identifiers while real
postulate declarations retain their critical finding.
Move all five standards callers to published authority a797d30, which
repairs the exact ClusterFuzzLite allowlist drift. Native lock regeneration
is a separate official-generator operation; no lock bytes are hand edited.
Validation: 87 combined scheduler/code-safety tests; prior full scheduler
integration 2360 tests, zero failures, 242 existing exclusions. Actual
Agda safe/unsafe fixtures and packaged scanner receipt controls passed.
Outcome processing handles file changes, incomplete records and read errors more reliably.
Trust graphs use qualified observations, with neutral scores for unsupported nodes and no positive links from negative outcomes.
Agda safety checks distinguish code from comments and strings, reducing incorrect findings.
Workflow checks better detect masked scans and invalid reports.
Changes
Merge actions remain review-only unless qualified execution is available; invalid observation batches are rejected.
Data-store changes are detected, and neural operations using a mismatched source are refused.
Trust scores are rebuilt from current qualified outcomes rather than restored from saved snapshots.
Chores
Updated shared standards workflows.
Documentation
Updated guidance on trust scores, data-store lifecycle and merge safeguards.
The pull request updates five reusable workflow pins. It adds runtime path resolution, source-bound neural state, qualified trust scoring, stricter merge evidence handling, and bounded scanner analysis. It adds regression coverage and updates related governance and assurance documentation.

Summary
Resolve runtime stores and ingest records lib/paths.ex, lib/learning_scheduler.ex, lib/outcome_tracker.ex, lib/neural/training_pipeline.ex, lib/vcl/*, test/*runtime_store*
Learning, fleet, annealing, training, VCL, and neural persistence paths use runtime-selected stores. Outcome cursors bind to source files, retain incomplete tails, and handle truncation and read failures without losing state.
Neural requests, snapshots, blackboard entries, health reports, and persistence are checked against the captured source. Source changes and invalid cohorts produce refusal results.
The graph accepts qualified identities, creates positive edges only from qualified successes, assigns unsupported nodes 0.5, and rebuilds trust instead of restoring persisted scores.

Summary
Validate observations and provenance lib/merge_orchestration/sensor.ex, test/merge_orchestration/sensor_test.exs, test/support/merge_observation_store.ex
Sensor validates complete observations and exact repository, PR, head, and event identities. Attestations remain unverified and are filtered by the full subject.

Execution caps default to review. Receipt-driven observation loading rejects invalid or changing batches. Manifest writes use temporary files and rename. Failed cycles clear stale statistics.
WH014 follows literal report paths within a job and associates masked scanner output with later SARIF uploads. Empty arrays from complete scans remain valid.

Merge Risk: Moderate · previous review c193e
The change tightens trust learning and runtime store handling. Before merging, fix three things: make trust rebuilding ignore an unterminated final outcome row, stop a transient neural peer outage from permanently disabling the Coordinator, and bound the Gate's neural prediction below its review timeout. The lifecycle test also needs the global data-root change isolated from background singleton timers.

Explanation
The pull request description is related to the changeset. It states the problem of unqualified learning outcomes, unsafe cached trust, mixed runtime stores, and masked scanner output. It then lists published changes that match the diff: qualified trust graph edges, source lifecycle binding for neural components, refusal propagation, fleet import identity, and WH014 scanner fixes. It also gives head SHAs, hosted-run evidence, and stated limits. The description is specific and non-generic, so it passes the lenient check.
Add unqualified negative rows to the graph ignored-observations test.
The ignored observations test covers only success rows and non-map values. The qualified-negative test uses only repo-b-fixture. A graph-builder change that admitted an unqualified failure row, or a rollback_requestedfalse_positive row without batch_id, for a repository name not in the qualified negatives would not change any asserted value. Add both row shapes to the ignored list. The existing whole-graph baseline comparison then detects an admitted row through nodes, edges, or trust scores.

The same-run receipt, official binary identity and all checksum entries
were verified. All 11 standards integration positive/negative/unavailable
controls pass with this lock. No workflow bytes or security settings change.
Persist the path-bound zero cursor before I/O so later growth cannot skip a replacement prefix. Add a regression that fails on the previous source and verifies exact-once ingestion after recovery. Bound transient Nickel download retries while preserving its digest and strict schema checks.
Consume only complete source-bound observation batches and exact-head attestation documents. Keep unverified signatures capped at review, refuse the unqualified mesh executor, and clear stale success after failed cycles. Preserve independent policy and manual execution gates.
Correlate upload and masked JSON/count evidence within an extracted job. Diagnostic git counts and unrelated jobs cannot create a WH014 finding. Retain genuine masked-scan positives and document the static rule's cross-job dataflow boundary.
Keep unsupported and negative-only nodes neutral and outside ranking normalization. Persist scores only as diagnostic history; never restore them over current outcomes. Reproduce poisoned startup and runtime-store counterexamples. Combined suite: 2385 tests passed, 242 existing exclusions.
Use current configured paths for replay identities, outcome logs, recipes, fleet output and annealing state. Preserve explicit annealing overrides. Two controls reproduce wrong-store reads/writes before repair; 70 related tests and the full 2389-test suite pass (242 existing exclusions).

Exclude unterminated outcome records from trust rebuilding.
If a JSONL file ends with a valid verified-success object but no newline, this loader decodes and ranks it. LearningScheduler.ingest_local_outcome_file/4 instead retains the same final bytes as an incomplete tail until a newline arrives. Make graph loading apply the same completion rule so a pending record cannot change trust on startup or during a cycle. (raw.githubusercontent.com)

Require graph identities before admitting a successful outcome.
If two verified success records have different repositories but no recipe_id or pattern, qualified_outcome?/1 accepts both. build_cross_repo_edges/1 then treats "unknown" as their shared recipe and creates reciprocal positive edges. Require a non-empty recipe identity before constructing support edges; also reject missing repository and bot identities rather than assigning trust to placeholders. The qualification predicate does not check those identities. (raw.githubusercontent.com)

Use a fresh test-supervised detector while retaining the real telemetry,
Watcher and Registry delivery path. Order the window assertion from the
Watcher process after its broadcasts, replace elapsed-time assumptions
with the exact observed window, and cover repeated-alert deduplication.
The original 1000 ms alert assertion remains unchanged.
Trace the three test files containing the five new runtime-store and
canonical-subject regressions in the existing E0 hosted step.
The failing hosted run did not retain detector state, so this addresses
observable test isolation and ordering defects without attributing that
single failure conclusively to either. Source reviewed only; execution
and formatting qualification are pending hosted CI.
Scope WH014 to visible same-job report flow, preserving command boundaries,
continuations and quoted data. Keep unsupported shell/data flow explicitly
unanalysed rather than treating absence as completion evidence.
Expose the authored regression cases in the existing named E0 test step.
New source is pending hosted compilation, formatting and regression results.

Resolve connected learning stores and caches at call time, qualify corpus
negatives, and share annealing writer/reporter paths. Keep explicit backend
and corpus overrides. Reject unknown execution caps and malformed evidence
identifiers; propagate unavailable Baton execution through the CLI.
Add named hosted qualification for these source boundaries. New controls
are authored but not yet executed. Coordinator model lifecycle provenance
is separate pending work; no production learning or actuation is claimed.
Recognise >& and <& separately from real background sequencing in WH014.
Keep descriptor targets out of literal file-flow inference. Add scanner,
count and separate-command controls; pending hosted execution.
Elixir 1.19 correctly rejects the unreachable success arm in availability
preflight. Match the backend's explicit refusal and raise before app start
or a cycle, preserving the actual argv regression and manifest option.
No merge executor or actuation authority is introduced.
Derive a bare sequence item's mapping column from its real body, keeping
nested scalar text separate from upload keys. Retain masks for literal
SARIF outputs as well as JSON before correlating with an actual upload.
Add positive and unrelated/overwrite/scalar controls; hosted tests pending.
No absence-of-finding or scan-completion assurance is inferred.

required. No dispatch, restart, deployment or learning-performance claim.
Require an explicit non-novel auto-execute recommendation with bounded matching confidence before Kin accepts the automatic tier. Preserve manual tiers and source refusals. Keep notification free of recovery side effects, leaving one filtered recovery pass.

Keep a peer outage from latching the Coordinator as :blocked.
lifecycle_error?({:cohort_source_mismatch, _, _}) returns true for every inner reason. A peer that is restarting, or a call that exceeds its timeout, reaches this clause as {:cohort_source_mismatch, name, {:process_unavailable, reason}} (lib/neural/persistence.ex:89,101). The Coordinator then sets source_status: :blocked.
Every request handler calls ensure_cohort!/1 inside SourceStore.reply/3, SourceStore.noreply/3 or diagnostic_reply/3. refuse/2 keeps :blocked once it is set. check/2 refuses every request while the status is not :ready (lib/neural/source_store.ex:38-39, 59-66). The peer can recover, but the Coordinator still refuses analysis, dispatch, queued events, status and health requests. Only a process restart clears the block. The init/1 path has the same effect when a named peer is unavailable during start-up (lib/neural/coordinator.ex:111-122).
Keep source disagreement as a lifecycle error. Refuse only the current request when a peer is unavailable. Do not make initialisation return :ready when restore_named_networks!/2 has not run. Keep the init/1 path blocking, or handle it separately, when you change this classification.

Keep outcome admission nonblocking during training
When the coordinator is executing a queued :force_cycle, apply_event/2 performs all ESN/RBF training and persistence synchronously in the GenServer, which can keep it busy longer than the default 5-second GenServer.call timeout used here. Outcomes arriving during that window now time out in FleetDispatcher.record_neural_outcome/3 and are discarded rather than remaining in the mailbox as they did with the previous cast, so the online MoE, LSM, ESN, and sequence models miss those observations. Use a source-bound asynchronous queue or otherwise ensure admission cannot time out behind training.

Pin registry synchronization to one runtime root
When :verisimdb_data_path changes while sync_from_scans/1 is running, load_registry/0, load_substitutions/0, and save_registry/1 each resolve these helpers independently, so a registry loaded from store A can be merged with substitutions from store B or written over B's registry. This is independent of the now-pinned confidence transaction: capture one expanded root at sync entry and use it for every read and write in that synchronization.
Bound Kin's default predictor below its review deadline; keep peer outages retryable only after complete initialization. Submit outcomes without waiting behind training, retaining source and cohort checks at execution. Pin registry synchronization to one captured runtime root and return publication failures.
Isolate global-root fixtures from background singleton timers and add busy-process, peer recovery, incomplete hydration, and registry preservation controls. Source candidate only; hosted qualification is still required.

Pin fleet imports to the destination encoded in the cursor
When :verisimdb_data_path changes during an import—after this signature is built but before imported_fleet_ids/0 or record_fleet_outcome/6—the signature remains bound to store A while both later functions re-resolve the runtime root and can write A's fleet rows into store B. The next cycle may deduplicate those rows, but B has already been contaminated with evidence from the wrong source. The fresh evidence beyond the earlier cursor-switch issue is that this version records the destination only in the digest; capture that destination once and thread it through the ID lookup and writes.
#1002 added WH014, which split a job body into steps with
WorkflowHardening.step_bodies/1. This branch replaces that splitter with
Hypatia.WorkflowYaml, so after merging main WH014 no longer compiled.
WH014 now gets each job's step texts from WorkflowYaml.job_steps/1 (only
the job's own `steps:` key, comment lines dropped), the same reader WH013
and RE001 use. blank_or_comment?/1, which WH014 also calls, is restored.
All 220 RE and WH tests pass (including #1002's WH014 suite), and WH013,
WH014 and RE001 give identical results to main on the hypatia, echidna
and standards trees.

Learning could promote unqualified outcomes, restore unsupported cached trust, mix runtime stores or mistake masked scanner output for completion. A green workflow does not by itself establish qualified learning or authorize an external action.
