Summary

Step 1 of 2 (stacked). This step moves RE001's workflow reader out of Hypatia.Rules.ResearchExtensions into its own module, Hypatia.WorkflowYaml, so WH013 can read workflows the same way (step 2) rather than keep its own approximation.

The reader is what #975 built for RE001. It:

  • reads KYAML as block layout;
  • treats quoted keys as the same key;
  • expands anchors and aliases by node, within a budget;
  • splits jobs by indentation;
  • finds steps only under the job's own steps: key.

The move is verbatim. Apart from the module header, every line of the new module already exists on main, except:

  • defp → def on the reader's API (14 functions);
  • a new active_lines/1, which is exactly the read pipeline re001_jobs built inline (number the lines, drop comment lines, expand aliases).

ResearchExtensions imports the reader. It keeps read_workflow/1 and flow_to_block/1 as defdelegates, so existing callers (WorkflowAudit, the CLI) don't change.

Also re-measures the module count in .claude/CLAUDE.md. It said 142, main has 148, and this PR makes 149.

Type of change

  • ♻️ Refactor (no behaviour change)

How has this been verified?

hex.pm is unreachable from this session, so I compiled the touched modules and their dependencies standalone (Elixir 1.14, --warnings-as-errors).

  • research_extensions_test + workflow_hardening_test: 188/188, the same as main.
  • Behaviour oracle: ResearchExtensions.scan/1 returns identical results (term equality) before and after on the hypatia, echidna and standards trees (0 / 10 / 14 findings).
  • Verbatim check: every line of lib/hypatia/workflow_yaml.ex after the header exists in main's research_extensions.ex, apart from the 14 def flips.
  • mix format --check-formatted: clean.

Notes for reviewers

  • Step 2, the WH013 fix that uses this reader, is the next PR in the stack.
  • The reader is still a static text reader, not a YAML parser. Swapping in a real parser later (kyq, once it builds) means replacing this module's internals; its callers don't change.

Checklist

  • My commits are signed. Signing is handled by the session's platform shim.
  • I ran the project's own checks/tests locally and they pass (scoped as above).
  • New files carry the correct SPDX (MPL-2.0).
  • Docs are updated (moduledoc; .claude/CLAUDE.md count).
  • I have not introduced a soundness hole. This is a pure move; the findings are identical.

Generated by Claude Code

RE001 reads workflows the way YAML does: KYAML as block layout, quoted
keys, anchors and aliases expanded by node, jobs split by indentation,
steps only under the job's own `steps:` key. WH013 still carries its own
line approximation, which misses three valid shapes (#950). Give both one
reader instead of growing a second.

The reader's functions move verbatim into Hypatia.WorkflowYaml; the only
changes are `defp` -> `def` on its API and a new `active_lines/1`, the
read pipeline re001_jobs built inline. ResearchExtensions imports the
reader and keeps `read_workflow/1` and `flow_to_block/1` as delegates for
existing callers (WorkflowAudit, the CLI).

No behaviour change: the RE and WH suites (188 tests) pass unchanged, and
ResearchExtensions.scan/1 returns identical results before and after on
the hypatia, echidna and standards trees.

Also re-measures the module count in .claude/CLAUDE.md (142 was stale;
149 with this module).

Summary

Summary by CodeRabbit

  • New Features
    • Workflow analysis now supports YAML anchors and aliases in jobs and top-level environment settings, including cases where explicit values override merged defaults.
    • Flow-style workflow documents are handled alongside block-style documents, while source line references are retained.
    • Comments are excluded from workflow structure analysis, helping checks identify jobs, fields and steps consistently.

This change adds Hypatia.WorkflowYaml for reading and parsing GitHub Actions workflows. ResearchExtensions now uses its shared helpers and delegates its public workflow-reading functions to the new module.

Changes: Shared workflow reading

Layer / File(s) Summary
Workflow input and conversion
lib/hypatia/workflow_yaml.ex, .claude/CLAUDE.md
Adds the shared reader module and KYAML-to-block conversion. The documented recursive Elixir source-file count changes from 149 to 150.
Line processing and structure helpers
lib/hypatia/workflow_yaml.ex
Adds comment filtering, physical-line tracking, bounded alias expansion, and helpers to identify workflow jobs, fields, and steps.
ResearchExtensions integration
lib/rules/research_extensions.ex
Uses the shared reader helpers, removes the corresponding local implementations, and delegates the public workflow-reading functions.

Possibly related issues

  • hyperpolymath/hypatia#971 — This change moves workflow-reading helpers into a shared module, matching the issue’s goal of a shared workflow-reading model.
  • hyperpolymath/hypatia#1009 — This change centralises workflow-reading helpers, but does not replace the text reader with a canonical YAML parser.

Full details: Title check

Explanation

The title states the main change: RE001's workflow reader moves from Hypatia.Rules.ResearchExtensions into a new Hypatia.WorkflowYaml module. The raw summary confirms this: the new module holds the reader, and ResearchExtensions now imports it and delegates read_workflow/1 and flow_to_block/1. The title is specific and accurate, and it uses the conventional refactor(scope): prefix.

Full details: Description check

Explanation

The description is detailed and matches the changeset. It explains that the reader moves into Hypatia.WorkflowYaml, lists the 14 defp-to-def changes and the new active_lines/1 helper, and says ResearchExtensions keeps read_workflow/1 and flow_to_block/1 as defdelegates. It also covers the .claude/CLAUDE.md module count update (142 to 149), which the raw summary confirms.

Full details: Docstring Coverage

Explanation

Docstring coverage is 25.00% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 8 functions across 2 files. (1 skipped: 1 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Two checks here are red because main is red, and this PR doesn't cause either:

#1002 fixes both (its E2E and Preflight are green on 9eb5b2d). I haven't ported it: the learning_scheduler fix depends on #1002's coordinator and source-store rewrites, and the pin fix needs actions.lock regenerated by the tool against #1002's tree. Once #1002 lands I'll merge main in here, and these two should go green with it.

Learning: In hyperpolymath/hypatia, workflows use KYAML flow-style formatting with quoted values and braced mappings. Workflow checks in hypatia-cli-bash.sh must support this format, including references such as uses: "actions/checkoutv4". test/kyaml_workflow_test.exs documents the format and equivalent block-style behaviour.
