Harden Hypatia filter paths and baseline gate contract - #265
Prevent effective outputs from resolving to raw findings, raw SARIF, the allowlist, or each other. Regression tests cover direct paths, dot segments, symlinks, hard links, and filenames ending in newlines, while confirming inputs remain unchanged.
Resolve paths with Python's standard library rather than GNU-only realpath options; test behavior with a failing realpath shim.
Lock the full baseline-gate expression in the governance contract and test zero-finding, operator-change, and grouping regressions while retaining the block-on-high restriction.
Address the Hypatia, panic-attack, and pons findings with verified code fixes, without broadening the TypeScript exception or suppressing findings. The active governance workflow is now at the expected hypatia-scan.yml path.
Harden DADA2 R-string serialization and regression coverage while retaining its one-string/one-record provenance logger; bind PERMANOVA permutation blocks as data; make the high-precision property assertion verify the returned candidate; use Julia's Base.Libc.geteuid() wrapper in the installer.
Make process cleanup deadline-bounded and explicit about child/process-group races; fail closed when a live direct child cannot be terminated. Review evidence is in docs/release-notes/2026-10-24-scanner-review.md.
Validation
Local:
Format-readiness suite: 23 tests passed.
Governance contract: all 70 checks passed; all 18 mutation cases rejected.
Hypatia exception, CI logging, K9 log-copy, scanner-boundary, Python syntax, shell syntax, and diff checks passed. The local JCS check was skipped because ijson-jcs is not installed locally.
Hosted on head aab6d46d899ef6d15d82d984000430daede8f9d2:
PR checks completed successfully, including the 31m39s Julia suite, 18m50s statistics standards/JCS suite, Hypatia verdict grid, K9, DEED, format evidence, secret scans, CodeQL, Semgrep, SonarCloud, and CodeRabbit.
The raw Hypatia findings artifact was produced; findings that remain in scope are not hidden by this PR. DOI lint and badge publication were skipped by their workflow conditions.
Findings still visible / limitations
The upstream-only exact-path TypeScript exception is unchanged; fork-only TypeScript and unrelated language-policy findings remain reportable. RCall.reval and the low-allocation /proc FFI remain reviewed, real boundaries rather than blanket-dismissed findings. Stored code-scanning alerts and details unavailable from the scanner artifact are not claimed fixed. Merge: GitHub completed the pre-existing auto-merge after all required checks passed; I did not issue a merge command.
Improved file-path checks to prevent generated outputs from overwriting source files, the allowlist, or one another, including when paths refer to the same file.
Improved portability when writing outputs to new directories.
Expanded governance checks to catch incorrect baseline-gate behaviour, including when there are no findings.
The change extends governance checks for the reusable workflow’s baseline gate and updates Hypatia filter path handling to canonicalise paths and reject output collisions. Tests cover the zero-findings gate, allowlist aliases, file preservation, and portability.
The contract checker checks the baseline gate when blocking mode is enabled, when effective findings are present, and when findings are zero. The mutation test checks the zero-findings condition and its specific error message.

Summary
Canonical paths and collision checks scripts/filter-hypatia-inherited-language.sh, scripts/tests/test-hypatia-inherited-language-exception.sh
The filter uses Python’s os.path.realpath to canonicalise inputs, the allowlist, and outputs. It rejects outputs that resolve to the same file as an input, the allowlist, or the other output. Tests cover direct and aliased collisions, unchanged files, and operation when a failing realpath executable is on PATH.
The baseline check can report a broken gate as valid, and filenames ending in newlines can direct the filter to the wrong file. Correct both before merging.

Explanation
The title "Harden Hypatia filter paths and baseline gate contract" names the two main changes: path-alias rejection in the Hypatia filter and the governance contract's baseline gate. It is specific and matches the changeset and objectives, so it passes. It does not mention the Python path resolution change, but that is a secondary detail.

Explanation
The description explains the main changes and reports validation results, but it does not follow the required template. It omits the Change and reason, Scope, and Contribution checks sections. It also does not provide exact validation commands, tested versions, or an explicit statement of all tests not run.
Resolution
Update the description to use the required headings. Add the change and reason, exact validation commands and tool versions, tests not run, scope and excluded work, lockfile details if applicable, and all Contribution checks with accurate checkboxes.

Scope: static findings reported by each row's tool at the named commit. Purple, red, yellow and blue grade the worst finding present; orange is evidence missing, malformed or a scanner that did not run; grey is an explicit scope exclusion with its reason. No row is a security certification. report.json, badge.json and the raw findings are in the verdict-grid artifact on the linked run.
Scope: K9 components L0–L2 against contract v1.0.0 at the named standards commit. L3 signature verification and routed coordination-dialect files are not certified. Green is limited to this scope. Orange is missing evidence; yellow is grandfathered debt or warnings; grey is an explicit scope exclusion. report.json, badge.json and the validator logs are in the k9-grid artifact on the linked run.

- Around line 244-245: Update the governance contract checks around `contains`
to inspect the gate’s full `if:` expression, including its logical operator and
grouping, rather than checking only its operands. Add an operator-change
mutation that verifies changing `||` to `&&` causes the contract check to fail.
Review comments at @scripts/filter-hypatia-inherited-language.sh:
- Line 37: Update the path-resolution command in the filter script to append a
sentinel after the resolved path, then remove that sentinel after each
assignment that captures its output via command substitution, preserving
trailing newlines in input and output filenames.

Restore a working effective-user-ID check
When the installer runs as root on Linux, this now returns false: the project's supported Julia 1.12 does not define Base.Libc.geteuid (Julia 1.12 Libc source), and the catch silently swallows the resulting UndefVarError. Consequently, package_install_cmd refuses installation unless passwordless sudo is available, and main skips automatic R system-dependency installation in root containers without sudo. Retain the working libc call or replace it with an API that exists in the supported Julia version.
