… alternatives The #193 checklist asked for a larger, multi-shape replication of the nb_glm null-calibration finding and for the candidate tests to be measured on identical datasets. This runs that grid and records it. Bench: - add a ql_f candidate (quasi-likelihood F on the full glm.nb fit: phi = Pearson X^2 / residual df, F = (beta/se)^2 / phi against F(1, residual df)), computed from the same fit lrt already makes, so all candidates see identical data and neither pays extra fit cost. - derive the per-sim seed from a hash of the cell's identity instead of its index, so a cell reproduces dataset-for-dataset whatever else is requested and however the grid is split across processes. - resume an interrupted cell (skip sims already in its CSV) and refuse to append to a cell recorded under a different seed key. - record the executor, the cell key, and MD5s of calibration.R and of the extracted _FIT_R block in each provenance file. - generate provenance_summary.csv in summarise.R instead of assembling it by hand, and emit the pre-registered anti-/conservative verdict as a column. Results (2026-10-23, WebR, 16 cells, 8,000 datasets; REPORT.md): - Wald is anti-conservative at every size, 0.172 at 3/group down to 0.064 at 20/group (1,000 sims x 40 taxa each, Wilson lower bounds all above 0.05). - LRT removes about a third of the excess and stays anti-conservative everywhere; it also fails more fits at tiny n. - ql_f is much closer: 0.044 at 3/group (conservative), 0.055-0.060 through 8/group, 0.056 at 20/group. It is still about a point above nominal, and at 4/group BH power collapses to 2% because F(1,6) needs |t| > 2.45. - Wald's BH "power" at 4/group is bought with FDR 0.36 (nominal 0.05). - constant dispersion, sparse tables, unequal library sizes and RLE offsets all reproduce the inflation; RLE is not a remedy. - glmGamPoi and edgeR remain unmeasured: compiled Bioconductor packages are not installable in this sandbox. Their code paths stay in the bench, skip loudly, and REPORT.md carries the native-R command. The production caveat in src/analysis/differential.jl is unchanged: this run strengthens its claim that Wald is above nominal through 20 per group. Check the previous provenance before replacing it.
When a cell CSV exists, writeLines(..., prov) replaces the provenance file before the resume check reads it. The check therefore compares the new key with itself. Rows from an older seed scheme can be accepted and mixed with new rows. A changed --seed also passes because the check compares only the cell key. Read and validate the existing key and seed0 before writing new provenance. (stat.ethz.ch)

Do not resume a simulation that may be only partly written.
Each simulation appends all of its test rows with one write.table(rows, f, ...) call. If the run stops during that call, the file can contain only some rows for that simulation. read.csv uses fill = TRUE by default, so a truncated last line still parses. If its sim value is present, the loop adds that simulation to done_sims and skips it. The cell then keeps an incomplete result without an error.
If read.csv fails, the NULL handler leaves done_sims empty. The loop then appends new rows to the existing file. This can happen with a zero-byte file left by an interrupted first write.

Require the existing test set before skipping a simulation.
If a cell was run with wald_ml,lrt and is rerun with ql_f enabled, done_sims skips every existing simulation. The CSV gains no ql_f rows, although the newly written provenance says that ql_f ran. Reject a changed test set or run the missing test rows for each existing simulation.

Correct the BH power comparison.
At 12/group, ql_f has less BH power than lrt: 0.4331 versus 0.4681. The current sentence says it has “much more”. Correct the comparison so the reported trade-off is clear.

Post-merge verification, and the blocker I filed in #263 is now resolved on
Remaining follow-up is #261 (glmGamPoi QL F and edgeR QL rows), which needs native R with Bioconductor. |
… the repo's R environment (#266) ## Change and reason Finishes the comparator rows #193 asked for and #261 tracks. The 2026-10-23 replication (merged in #262) could not run them: **glmGamPoi**'s quasi-likelihood F-test and **edgeR**'s QL F-test are compiled Bioconductor packages, and the measuring sandbox had only WebR, which cannot load them. Those are precisely the rows `UPSTREAM_DRAFT.md` option 3 is waiting on. There is no way to install that environment in the sandbox I work in, and I verified it rather than assumed it: | route | result | |---|---| | `cloud.r-project.org`, `cran.r-project.org` | unreachable (connection refused) | | `archive.ubuntu.com`, `deb.debian.org`, `bioconductor.org` | unreachable; `apt-get update` fails | | GitHub release assets (`objects.githubusercontent.com`) | unreachable (also blocks the pinned `yq` the repo's tool script fetches) | | build R from `wch/r-source` | no `gfortran`, no `perl`, no `readline`/`pcre2`/`zlib` headers, `libblas`/`liblapack` absent, no dev packages installable | So this PR does not fake it: it adds the lane that runs those cells **in the environment the repository already provisions for its own CI**, and returns the results as a commit. **`.github/workflows/null-calibration-comparators.yml`** — deliberate, manual, never on push/PR: - reuses `scripts/ci/fetch-statistics-tools.sh`, `scripts/ci/install-r-runtime.sh full`, and `renv::restore()` against `renv.lock` (which is where **MASS** and **glmGamPoi** come from). Nothing is restated, so the R version and package pins are the repository's, not a second copy that can drift; - **edgeR is installed separately and stays out of `renv.lock`**: it is an outside reference for the bench, never an app dependency. Each provenance file records its version; - reuses the same renv cache `ci.yml` fills, so a run does not recompile dada2/vegan/glmGamPoi; - commits the summary CSVs back to the dispatched branch **and** emits them as annotations, so a finished run is readable through the checks API even where the job log is not; - two triggers, because GitHub only registers `workflow_dispatch` from the default branch: dispatch (preferred, can commit back) and a `null-calibration-*` **tag push** (works pre-merge; a tag names the commit measured and identifies no branch, so it reports by annotation and artifact). **One real bug fixed in `bench/null_calibration/calibration.R`.** The p-value column lookup tried only lowercase `"pvalue"`/`"p.value"`. edgeR's `topTags` table names the column **`PValue`** and glmGamPoi's `test_de` names it `pval`, so every edgeR taxon would have been reported as a **fit failure** — a plausible-looking data result produced by a spelling mismatch. The column is now resolved case-insensitively through one helper, and a table with no p-value column raises an error in `calibration.R` instead of marking every taxon `failed`. ## Validation - Chain exercised end to end up to the R build: `Resolve the run settings` → `Check out` → `Install pinned tools` (`yq` fetched and SHA-256 verified on the runner) → `Read the pinned R version` (`yq -r .runtimes.r.apt_version`, YAML-POLICY Y-1, no grep) → `Set up R` all **completed** on the live run below. - `--mode=quick` WebR smoke run still passes locally after the p-column change (`wald_ml+lrt+ql_f`), so the unchanged code paths are intact. - Workflow file checked for tabs/step structure; it is the only workflow in the repo with a tag trigger, and the tag namespace `null-calibration-*` is otherwise unused, so a run cannot start by accident. ## Scope The long part — `renv::restore()` compiling Bioconductor — is running now on `null-calibration-smoke-2026-10-24` (all six tests, `n_per=4,12`, `sims=1000`, the real configuration). That run started from the commit **before** the cache change, so its restore is cold and slow; I could not cancel it (the integration has no `actions: write`). Its result will be posted here and, if the comparators land, `REPORT.md` gets the two rows and `UPSTREAM_DRAFT.md` option 3 becomes decidable instead of pending. No production default, p-value or Julia source changes. No new YAML in `config/` or `data/` (the workflow is a `.yml` under `.github/workflows/`, which stays `.yml` by D307), and no JSON, so no KYAML/I-JSON-JCS conversion applies. Change and reason
Runs issue #193's replication checklist and records it. The issue asked for a null-calibration replication of the default
nb_glmpath (MASS::glm.nb+ fixed-scale Wald test) at 1,000 sims per cell across six group sizes, more data shapes and offsets, the candidate tests measured on identical datasets, and power/BH behaviour.Bench changes (
bench/null_calibration/):ql_fcandidate: quasi-likelihood F test on the fullglm.nbfit (phi= Pearson X² / residual df,F = (beta/se)²/phiagainstF(1, residual df)). It reuses the fitlrtalready makes, so all candidates see identical datasets and no candidate gets extra fit cost.calibration.Rand the extracted_FIT_Rblock;provenance_summary.csvis now generated bysummarise.Rinstead of assembled by hand.summarise.Remits the pre-registered anti-/conservative verdict as a column. Results (2026-10-23, WebR 0.6.0, 16 cells, 8,000 datasets, full tables in
REPORT.md):ql_fis much closer: 0.044 at 3/group (conservative), 0.055 (4), 0.058 (6), 0.060 (8), 0.058 (12), 0.056 (20). Still ~1 point above nominal, not at nominal.ql_fhas FDR 0.037 but only 2.2% BH power at 4/group —F(1,6)needs |t| > 2.45.No production default or p-value changes. The existing
_calibration_caveattext stays: this run strengthens its "above nominal through 20 per group" claim (1,000 sims per size now, rather than 200).Validation
Smoke test:
--mode=quick(10 sims), and a resumed rerun of the same cell produces no duplicate rows. The per-cell args, seed key, executor and input digests are inresults/provenance_summary.csv;REPORT.md§"Cells run" lists every cell.Versions: no Julia or R was available natively in this sandbox, so nothing outside the bench was executed. The Julia suite is unaffected by this change (no Julia source touched); CI covers it.
Scope
Not run: glmGamPoi QL F, edgeR QL F and the production
glmGamPoidispersion-trend Wald option. They are compiled Bioconductor packages and cannot be installed in this sandbox; their code paths remain in the bench, skip loudly, andREPORT.md§"What was not run" gives the native-R command. Tracked in #261. Upstream option 3 (UPSTREAM_DRAFT.md) is waiting on that row.Shape/offset/power cells use 400 sims rather than 1,000 (sufficient to resolve the ~4-point differences measured); only the direct-replication grid uses the requested 1,000. Stated in
REPORT.mdrather than implied.No new YAML or JSON is added, so no KYAML/I-JSON-JCS conversion applies to this change. Fixing the seed scheme means the numbers are not row-for-row comparable with the earlier reduced run;
REPORT.mdsupersedes that run and says so.Closes #193. Refs #261, #192.
