Fix the runtime faults the first complete statistics CI run exposed - #259
Conversation
- Publish the approved method catalogue as KYAML and serve it from GET /api/v1/statistics/catalogue as canonical I-JSON/JCS; validate every limit against the constants the code enforces. - Emit JCS for validated-statistics responses and add an opt-in time_limit_seconds deadline: 408 statistics_cancelled, no partial result, deadline never persisted or fingerprinted. - Add a Julia-rendered, script-free /statistics page (no new application TypeScript) with catalogue block, provenance, accessibility affordances and explicit failure states; exempt it from the SPA catch-all. - Add boundary, adversarial, property and UI tests plus seeded simulation and mutation scripts; register them in the test runner and focused CI step. - Add a CI standards job: pinned yq + ijson-jcs, kyaml-format --check, I-JSON/JCS gate, simulation study and mutation campaign with retained artifacts. - Document numeric/cross-language/storage contracts, the catalogue approval record and the acceptance evidence map. … a script - The mutation campaign is now scripts/statistics/mutation_check.jl, matching the repository's Julia-owned tooling and removing a Python entry point whose CLI paths SonarCloud rated as high-severity taint findings. - Tool installation (HTTPS-only curl with a pinned SHA-256, exact-commit fetches, cargo build) moves from inline workflow steps into scripts/ci/fetch-statistics-tools.sh. - The I-JSON/JCS gate enforces the canonical config document only; the oracle vector file is deliberately non-canonical input and is not a document to enforce. The repository-wide pass stays report-only and retained. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
…lures - first(with_precision(...) do ... end) binds the do-block to first(), not to with_precision(); bind the tuple first and then unwrap it. This affected the simulation study and the property-test reference helpers. - Emit a checks-API annotation with the log tail when the simulation study or the mutation campaign fails, so the reason is visible without the raw log. - Run the mutation campaign even when the simulation step failed. The evidence scripts load JSON3 and the statistics modules, so the job cannot run them against an uninstantiated environment. The Julia tests job already performs this step; the standards job now does the same. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
- Cmd(...; dir=ROOT) is the supported way to set a working directory; pipeline has no dir keyword. - MetaManifold loads RCall, whose build and init need an R installation even when no R code runs. The standards job installs the pinned R runtime from tool_versions.yml (read with yq) before instantiating the project. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
- The _statistics_cancellation docstring ended with a stray ')' instead of the closing triple quote, which made the whole server module unparseable. - join(gen, delim) needs its generator parenthesised; the large-matrix UI test lacked them. Both were caught by CI; a tree-sitter parse pass over every .jl file in the repository now shows no errors in changed files. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
The governance contract allows exactly two exit-preserving pipelines in ci.yml; the two evidence steps added a second pair and tripped test-ci-logging.sh. Rather than relax the contract, the logic moves into scripts/ci/run-with-log.sh, which the same test now exercises directly: producer status preserved, failure annotated with an escaped log tail, log retained. scripts/ci/install-r-runtime.sh does the pinned R install for both jobs (core for the standards job, full for the Julia suite), which also removes the duplicated wget block SonarCloud flagged. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
shell:S6506 is a vulnerability, so it moves the security rating on its own. --https-only constrains the first request only; curl with both --proto and --proto-redir is the spelling this repository already uses for every pinned download, and the key is now written from a private temporary file so a truncated download is never left in /usr/share/keyrings. Also: [[ instead of [ throughout the new scripts, the failure annotation moves to stderr (the runner parses workflow commands on both streams), and docs/sonar-quality-gate.md records the rule and the reasoning, as that page requires. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
- _html_escape called String(value); the storage dictionaries carry integers
as JSON numbers, so every rendered provenance/diagnostic/total value threw
MethodError and the page fell back to its 500 block.
- simulation_study.jl built its accumulator with Dict(Int, Dict{...}), which
calls the two-argument constructor rather than parametrising Dict.
- The CI failure digest now cuts long lines: an evaluated HTML page filled
every annotation and hid the assertions that failed.

- to_display labelled an approximate value's rounding only as '6dp'; the UI storage marks the same string display_kind=rounded, and the round-trip test asserts that word appears. It now reads 'rounded to 6dp' for every kind. - Permuting features reorders the shannon sum, so the last bit at 256 bits can differ. The property now asserts agreement within the declared tolerance instead of bit equality, which tested the summation order, not the statistic. - The digest printed only the location line for an Error During Test, so an exception was invisible. It now prints the following lines, cut to 260 characters, for each failure or error. - Clearing the evidence of an *unsupported* catalogue entry is legal (such an entry has no evidence to clear); the mutation belongs on the second supported entry, where it is refused. - Add a direct _ui_run test: the HTTP handler turns every exception into a 500 page, which hides the cause of the high-precision rendering failure behind 'No result is claimed'. 🟡 Minor · Align the digest split size with the
encbyte limit so chunk tails are not… ·ci.yml:435
.github/workflows/ci.yml:435
🎯 Functional Correctness | 🟡 Minor | ⚡ Quick winAlign the digest split size with the
encbyte limit so chunk tails are not dropped. The
enchelper runshead -c 3000, so it publishes only the first 3,000 bytes of each chunk it receives. This PR changes the split size fromsplit -b 2500tosplit -b 3800. Each 3,800-byte chunk therefore loses its last 800 bytes without any warning. A failure block that starts in that range does not appear in its digest annotation. The base revision did not have this loss, because 2,500-byte chunks fit inside the 3,000-byte limit. The full Julia output still goes to the job log through
tee, so the failure remains in the raw job output. The digest annotation, however, omits it. The log tail annotation covers only the last 3,000 bytes of the raw log, so it does not reliably include a failure earlier in the run.🐛 Suggested fix

test/unit/test_statistics_properties.jl: 1
173-175: 🎯 Functional Correctness | 🔵 Trivial | ⚡ Quick winUse the study's 2^-240 bound for permutation checks.
The permutation checks at
test/unit/test_statistics_properties.jl:173-175use_close. That helper accepts differences up to_PROP_TOLERANCE * max(big(1), abs(reference)), where_PROP_TOLERANCE = big"1e-70". The bound is about 2^-232.5. For Shannon values above 1, the bound grows with the reference. The largest Shannon value in this block is ln 6 ≈ 1.79, so the window can reach about 1.8e-70.The simulation study declares an absolute tolerance of
2^-(bits-16). At 256 bits this is 2^-240, about 5.7e-73. The study applies this bound to implementation output on exact proportions. The permuted call in this block uses the same proportions atprecision_bits=256, so the same bound applies to it.If both results are within 2^-240 of the reference, their difference is at most 2^-239. A permutation-dependent difference between 2^-239 and 1e-70 would pass this test. At least one result in that case exceeds the study bound.
Summation-order changes at 256 bits are far below 2^-239. A correct implementation can therefore pass the tighter check. This change affects test coverage for current behaviour. It does not show a production defect.

- _ui_high_precision_value built its markup with String(a, b, ...); String is a type, not a concatenation. string(...) is. This was why the high-precision page returned 500 while the exact page worked. - The adversarial helpers take pairs at every call site, but only the Dict/2-argument forms were defined, so five testsets died with a MethodError before making a request. A bare status mismatch does not say which of the four cases was accepted; the tuple form puts the value in the failure message. This is diagnostic only: the contract is unchanged and the two cases that already return 422 still do. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>

- [[true, 2], [3, 4]] is an Int array in Julia, so the Boolean became 1 and the request was valid; Any[Any[true, 2], Any[3, 4]] keeps it in the document. - A JSON number beyond 2^53-1 is refused by the canonical reader as 400, before the statistics layer sees a count. The test now asserts that boundary, the string route at the same magnitude (200), and 422 for non-integral or negative strings. numeric-contracts.md states the same rule. Two failures inherited from #258 block the required Julia check: - varpart asserted a fixed row order for vegan's $part$indfract. The four documented individual fractions are compared as a multiset of adjusted R2 values now, and the labels are required to be present and distinct, so the test checks the arithmetic rather than an order R does not promise. - f_statistic compared with atol=1e-9 only. On this fixture F is 223 and 820, so that is a relative 1e-12; two correct implementations can differ there by reduction order alone. rtol=1e-9 keeps the same strictness at scale. Follow-up to #257, which merged with its statistics jobs still red: the two
committed bugs below were only reachable once the job got past precompilation,
so the evidence gate never ran to completion on the merged commit.
What was broken
_html_escapecalledString(value). Storage dictionaries carry integersas JSON numbers (
precision_bits,round_digits,richness, diagnostics),and
String(::Int)is aMethodError. Every result page therefore fell intoits 500 branch, and the UI tests saw the failure block instead of a result.
string(value)is the contract: any printable value is rendered.Dict(Int, Dict{String,BigFloat})(...)in the simulation study called thetwo-argument
Dictconstructor instead of parametrisingDict, so the studythrew a
MethodErrorbefore running a single replicate.Diagnostics
The failure digest in the Julia job cut nothing, so a single evaluated HTML page
filled every annotation and hid the assertions that failed. Each line is now cut
to 320 characters and the chunks are larger, so the digest names the failures
instead of reproducing a page.
Evidence
The
Statistics standards and evidenceandJulia testsjobs run on this PR;the remaining statistics failures (property tolerances, storage round-trip) are
being diagnosed from those annotations, not assumed fixed.
