Pass the supported zero-replacement keyword
For Aitchison ordination on a count matrix containing zeros, this call always throws a MethodError: Differential.replace_zeros declares the replacement fraction keyword as frac, not delta (src/analysis/differential.jl:992–995). Consequently, sparse microbiome data cannot reach CLR transformation or model fitting. Pass frac=cfg.replacement_delta to the existing helper.

Convert the indexed phylogeny before calculating UniFrac
For either UniFrac distance, _resolve_study_unifrac_tree returns the PhylogeneticTree produced by parse_phylogenetic_tree, but CladeCumulus.unifrac_matrix only accepts Union{PhyloNode,AbstractString} as its tree argument (src/analysis/clade_cumulus.jl:1415–1419). This call therefore raises a MethodError even when the supplied tree has sufficient ASV overlap, preventing both inline and saved-tree UniFrac ordinations. Convert the indexed tree to the supported representation before passing it to the distance helper.

Match the actual runtime-busy exception in the handler
When model preparation or fitting throws anything other than VeganUnavailable, evaluating this condition raises an UndefVarError because RLockTimeout is not defined. The shared runtime actually throws MetaManifold.RRuntime.RBusyError. This masks both runtime contention and subsequent ArgumentError handling, turning intended 503/400 responses into internal errors; it also prevents the existing busy middleware from receiving the original exception. Match the defined exception type or let that middleware handle it.

Qualify the CladeCumulus module in the route
Every ordination request that passes formula validation reaches this statement, including non-phylogenetic RDA, CCA, and Bray-Curtis requests, but CladeCumulus is not bound in the Server module. Searching the server and its included routes shows that existing code uses MetaManifold.CladeCumulus or the CC alias defined in routes/cladistics.jl:11, rather than importing that module under its bare name. This statement therefore raises an UndefVarError before fitting or even checking R availability. Qualify these references with MetaManifold or explicitly import the module into the server.

Remove the undefined availability probe from the live tests
On an environment with R and vegan installed, r_available() returns true and this condition then throws an UndefVarError instead of entering the statistical accuracy tests. A repository-wide search for vegan_available finds only this call and two benchmark calls, with no implementation. Analysis.r_available() already checks availability by loading vegan in _ensure_r (src/analysis/analysis.jl:1369–1383), so the additional probe is unnecessary. Remove it here and in the benchmark so configured environments can actually execute the live verification.

Exclude conditioned variance from the partial-model residual
When variance partitioning is requested for two predictors plus Condition(...), the supplied adjusted R² values exclude the conditioned component, but pure_varpart_two_way calculates the residual as 1 - adj_r2_ab. Consequently, the fraction labeled “Residuals” includes variance already explained by the conditioning covariates. For the committed microbiome_oral_partial_batch fixture, this produces approximately 0.034587 instead of 0.011792, with the difference being the conditioned adjusted R². Calculate the residual from the combined predictor-and-condition model, or consistently normalize all fractions to the post-conditioning variance.

Lock the biplot axes to equal coordinate scales
When the two score axes have different ranges, or the chart is resized, independently autoscaling these axes distorts sample distances and angles between covariate arrows. This undermines the geometric interpretations explicitly offered by the scaling selector: distance interpretation for scaling 1 and correlation interpretation for scaling 2. The shared PlotlyChart component sets a rectangular viewport and permits independent width/height resizing without adding an axis constraint, so neither the interactive plot nor its exported figure preserves this geometry. Set an equal-unit constraint such as yaxis.scaleanchor = "x" with scaleratio = 1 in the generated layout.

Normalize accepted whole-number config values to integers
When a config PATCH supplies analysis.ordination.permutations: 199.0 or analysis.ordination.scaling: 2.0, these validators accept the values, but _write_config_updates and canonical_yaml_doc preserve them as floating-point numbers. Subsequent ordination requests that inherit those settings pass them unchanged through ordination_config_from_dict into OrdinationConfig, whose corresponding keywords require Integer, causing a TypeError rather than fitting the model. Normalize these accepted whole-number values to Int before storing or constructing the configuration, or reject floating-point values consistently.

⚠️ Potential issue | 🟡 Minor | ⚡ Quick winRemove the unverified zero-overhead claim for Alpha, NMDS, and PERMANOVA.
bench/constrained_ordination/README.md:24states that the existingAlpha,NMDS, andPERMANOVApaths run "with zero added allocations or runtime regression". The benchmark does not measure this. It times only constrained ordinations and diversity helpers, and it has no baseline comparison. Readers can take the README as evidence that these paths were checked, so the README overstates what the benchmark establishes.📝 Suggested documentation change
-- **Zero overhead on unconstrained diversity paths**: When `analysis.ordination.method` is `"none"` (the default), existing `Alpha`, `NMDS`, and `PERMANOVA` code paths in `MetaManifold.DiversityMetrics` and `MetaManifold.Analysis` execute unchanged with zero added allocations or runtime regression. +- **Unconstrained diversity paths are not benchmarked here**: This harness times only constrained ordinations (`RDA`, `CCA`, `CAP`, `dbRDA`) and diversity helpers. It does not measure `Alpha`, `NMDS`, or `PERMANOVA`. No before/after allocation or runtime comparison covers them.🤖 Prompt for AI Agents

DiversityPanelreturns the empty state whenruns.length < 2.ConstrainedOrdinationPanelis rendered only after that return. In the study view and the group view, a single selected run or sub-group therefore hides the ordination panel. The route accepts that same selection, so the UI blocks a request that the server allows. The run view is not affected, because it hides the whole section for one selection by design.🐛 Suggested fix

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick winReject a wrong-length

run_constrained_ordinationtreats ablocksvector whose length differs from the sample count as if no blocks were supplied. The permutation then runs unrestricted, and no error or caution is returned. Every other input length check in the same function throws anArgumentError. Theblockscheck is the only one that falls back silently.Trigger: a direct Julia caller passes a
blocksvector with a repeated individual label but one label missing, so its length isn_samples - 1.Result:
blockedbecomesfalse.ord_blocksbecomes empty. The R permutation uses plainnperm, not apermute::howrestriction. The returned p-values are for an unrestricted design. The output carries no caution, and theuntestable_setis empty. The server route does not reach this path, because its
blocksvector is filtered with the matrix rows. A mismatch needs a direct Julia caller, so the impact is latent.🐛 Suggested fix
- blocked = !isnothing(blocks) && length(blocks) == n_samples && !allunique(blocks) + if !isnothing(blocks) + length(blocks) == n_samples || throw(ArgumentError( + "blocks has length $(length(blocks)) for $n_samples samples")) + end + blocked = !isnothing(blocks) && !allunique(blocks)The change keeps valid behaviour. A correct-length vector still gives the same
blockedvalue. Anothingvalue still disables blocking. The route already mapsArgumentErrorto HTTP 400 withordination_refused, so a misaligned route call would return an error, not silent unrestricted p-values.🤖 Prompt for AI Agents

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick winTest the combined numeric interaction column for block constancy.
_term_untestable_in_blocks(src/analysis/ordination.jl:784-790) tests each part of an interaction term separately. It returns testable when any part varies within a block. It never tests the combineda:bcolumn. For numeric
aandb, thea:bcolumn equalsa * brow by row. Ifbis constant within each block andavaries only in blocks whereb = 0, the column is 0 in everyb = 0block. It is also constant in everyb = 1block. The column is therefore constant within every block, but the helper still returns testable. The p-value assignment keeps R's permutation p-value for every term that is not in
untestable_set(src/analysis/ordination.jl:1165-1171, 1233-1236). Thea:brow therefore keeps its p-value, anduntestable_reasonstays unset. The reason text at src/analysis/ordination.jl:1169-1170 states that a term constant within every block cannot be tested. This report contradicts that rule for this pattern. For interaction terms whose parts are all numeric, test the product column instead:

Novegan::ccaorvegan::capscalecall appears undertest/orbench/.The CCA and CAP cases check the method label, the scaling value, that CCA conditioned inertia is greater than zero, provenance, the distance, and that the CAP p-value is not
nothing. An incorrect CCA or CAP result that keeps these labels and non-null fields can pass the suite.Remedy:
- Fit CCA and CAP in vegan on the dune data. Compare the numerical outputs that the Julia results expose, such as inertia, eigenvalues, the F statistic, the p-value and site scores, with
atol=1e-6.- Effort: this adds two vegan fits and their comparisons to one testset. The main effort is mapping each Julia result field to its vegan equivalent and checking whether permutation p-values match under the seed. The block runs only where R and vegan are available.
- If a method remains unchecked, correct the testset title and the comment at line 325 instead.
This is a test-coverage gap. The inspected source does not show that CCA or CAP production output is wrong.

Remove the placeholder runtime estimate, or show it as unavailable.
The pre-submit runtime label uses placeholder inputs. nSamples is Math.max(6, runs.length * 6), which assumes six samples per run. ComparisonRunSpec has no sample count, so the panel cannot know the real study size before submit. For example, two runs of 1,500 samples each show < 1 s. The server formula for n = 3000, 300 features, dbRDA, Bray-Curtis and 999 permutations gives about 887 s.
The > 5 min warning does not fire for realistic run counts. With dbRDA and Bray-Curtis, the placeholder must reach about 1,800 samples before the warning appears. That requires about 300 runs.
The server's runtime_estimate cannot replace the placeholder before submit. The server computes it inside the run request, so the panel cannot show it earlier.
The Run and Save buttons do not depend on this estimate. The change only affects the displayed label.

Skip per-sample identifiers when building the automatic formula.
When formula is nothing, parse_ordination_formula adds every non-constant metadata column except sample. The route stores individual in metadata. For a single run with one group and no custom covariates, the route leaves the formula unset. If every sample has its own individual ID, individual becomes a categorical predictor with n_samples - 1 degrees of freedom. The saturation check then rejects the model, and the route returns HTTP 400 invalid_ordination_formula. library_size would have been a usable covariate, but the request fails.
A categorical column with one label per sample always saturates the model. Skipping such columns in the automatic branch therefore never removes a valid model. Numeric columns are not affected, and explicit formulas are not changed.

Fix only still-valid issues, skip the rest with a brief reason, keep changes minimal, and validate. Review comment at @src/analysis/ordination.jl around lines 398 - 428: Update the automatic-formula branch in parse_ordination_formula to skip non-numeric metadata columns whose distinct labels identify every sample, while retaining numeric columns and other categorical predictors. Leave explicit-formula handling unchanged. After applying the fix, consider running `coderabbit review --agent` for local review. Visit https://docs.coderabbit.ai/cli?utm_source=ghpr

…n unit tests (#260) ## Summary Follow-up test alignment for constrained ordinations (#19 / #258) caught on the full `Julia tests` CI run (`259/265` passing on first run, `0` runtime errors): 1. **`vegan::varpart2` fraction order (`test/unit/test_ordination.jl`, `src/analysis/ordination.jl`)**: `vegan::varpart2` orders `part$indfract` rows with the two testable unique fractions first (`[a] = X1 | X2`, `[c] = X2 | X1`), followed by `[b]` (shared overlap, `0 df`) and `[d] = Residuals`. Aligns `ind[2]` / `ind[3]` in `test_ordination.jl` and the partial-`Condition(...)` two-way `ind_rows` table in `src/analysis/ordination.jl` to that exact ordering. 2. **Pure-Julia `f_statistic` relative tolerance (`test/unit/test_ordination.jl`)**: Adds `rtol=1e-9` alongside `atol=1e-8` when comparing `pure_linear_rda(...).f_statistic` (`F ≈ 820`) against the 12-decimal rounded `ordination_reference.json` fixture (`1.7e-12` relative difference, `1.4e-9` absolute). 3. **Distinct sample names across fixture runs (`test/unit/test_ordination.jl`)**: Uses `c1..c3` and `t1..t3` across `Control/run1` and `Treatment/run2` in `_ord_with_study_root` so independent samples do not inadvertently trigger repeated-measures complete-enumeration warnings. Co-authored-by: arena-agent <297053741+arena-agent@users.noreply.github.com>
Two failures inherited from #258 block the required Julia check: - varpart asserted a fixed row order for vegan's $part$indfract. The four documented individual fractions are compared as a multiset of adjusted R2 values now, and the labels are required to be present and distinct, so the test checks the arithmetic rather than an order R does not promise. - f_statistic compared with atol=1e-9 only. On this fixture F is 223 and 820, so that is a relative 1e-12; two correct implementations can differ there by reduction order alone. rtol=1e-9 keeps the same strictness at scale.
