Summary

  • fix the validated run-statistics HTTP 500 caused by selecting count columns while grouping only by taxonomy
  • stream raw integer rows and aggregate duplicate features with Julia BigInt; do not use SQL SUM, ANY_VALUE, or float matrices
  • preserve deterministic feature ordering, exact null/negative/type refusal, and bounded aggregated-matrix allocation
  • close the streaming result and prepared statement on success and failure
  • run the validated-statistics regression first in its CI gate and retain enough failure output to expose route exceptions

Root cause reproduced

Using DuckDB 1.5.1 and the exact test fixture, the old query fails with: column s1 must appear in the GROUP BY clause or must be part of an aggregate function.

The replacement raw-row query returns all three rows, and an independent exact aggregation model produces the expected G => [3, 2^127, 0] and H => [4, 1, 0] counts.

Validation

  • Frontend: 88 tests, 247 assertions — passed
  • Frontend production build — passed
  • Independent high-precision reference check — passed
  • git diff --check — passed
  • Julia runtime is unavailable locally; the pinned Julia suite must pass in CI before merge

This continues the post-#211/#215 integration repair. It does not close the broader validated-statistics acceptance work in #1 or unblock #2.

📝 Summary

Summary by CodeRabbit

  • Bug Fixes
    • Validated-statistics requests now reject numeric values written with decimal points or exponents, including values such as 1.0 and 1e0.
    • Zero-valued features in a non-empty sample now report a zero proportion; proportions remain undefined when the sample total is zero.
  • Tests
    • Updated coverage for numeric-input validation and exact proportion results.

Validated-statistics requests now reject JSON number tokens with decimal points or exponents. Run-table statistics stream filtered rows and aggregate counts with BigInt. Exact-summary tests expect zero proportions for zero-valued features in non-empty samples. CI changes the test order and failure-log output.

Changes: Validated Statistics

Layer / File(s) Summary
Request validation and test execution
.github/workflows/ci.yml, src/server/routes/validated_statistics.jl, test/unit/test_validated_statistics.jl
The request path rejects JSON number tokens with decimal points or exponents before processing statistics. A test checks that round_digits: 8.0 returns HTTP 422. CI runs the validated-statistics tests earlier and includes up to 200 trailing log lines on failure.
Streamed run-table aggregation
src/server/routes/validated_statistics.jl
Run-table statistics stream projected and filtered rows, group features in Julia, and accumulate non-negative integer counts with BigInt. The path rejects missing feature labels and invalid counts, enforces limits as features arrive, then sorts features and builds the count matrix.

Exact Summary Proportions

Layer / File(s) Summary
Zero-valued feature proportions
test/unit/test_exact_summaries.jl
Tests expect zero proportions for zero-valued features in non-empty samples. The storage assertion expects "0/1"; zero-total samples remain undefined.

Priority: ➖ Normal

Estimated code review effort: 3 (Moderate) | ~20 minutes

Change: Bug fix

Merge Risk: 🟠 High · up to 5dad7

The new check that rejects decimal and exponent number tokens in validated-statistics requests may not run, because the request body can be emptied before it is scanned. Such requests would be accepted, and the new regression test would fail. Fix the double body read before merging.

Scope: static findings reported by each row's tool at the named commit. Purple, red, yellow and blue grade the worst finding present; orange is evidence missing, malformed or a scanner that did not run; grey is an explicit scope exclusion with its reason. No row is a security certification. report.json, badge.json and the raw findings are in the verdict-grid artifact on the linked run.

- Line 407: Update the validated-statistics failure annotation to pass the final
3500 bytes of the log through enc, rather than the last 200 lines, so its
truncation retains the log’s ending.

Review comments at @src/server/routes/validated_statistics.jl:
- Around line 308-309: Precompute the sample symbols once after `samples` is
final, then update the row-processing loop to index each `row` with the
corresponding precomputed symbol instead of calling `Symbol(sample)` for every
cell.
- Line 374: Update _statistics_body to convert the request body to a string
once, then reuse that string for JSON parsing and, when enabled,
_reject_noninteger_json_tokens. Enable the lexical scan only for the direct
statistics summaries route, preserving existing behaviour for other callers.

Read the request body once.

HTTP.Request.body can be a Vector{UInt8}. On Julia 1.12.5, String(req.body) consumes that vector and leaves it empty. The second conversion therefore scans "", so integral decimal or exponent tokens can bypass the lexical rejection. Keep the scan enabled only for the direct route.

Suggested fix

Review comment at @src/server/routes/validated_statistics.jl at line 374:
Update _statistics_body to convert the request body to a string once, then reuse
that string for JSON parsing and, when enabled, _reject_noninteger_json_tokens.
Enable the lexical scan only for the direct statistics summaries route,
preserving existing behaviour for other callers.

## What this is

#217 (`fix(stats): aggregate DuckDB counts exactly`) has been
`CONFLICTING`
since main moved: #218 fixed the same run-summaries 500 independently,
#210
repaired the differential/analysis modules, #220 removed the Evidence
UI, and
#222 repaired the CladeCumulus tree/route code. This branch merges the
current
main into #217's head, resolves every conflict, and repairs the two
main-line
defects that were failing the required `Julia tests` check on *both*
branches.
It contains #217's content in full, so merging it lands #217.

## Conflict resolution (4 files)

- `src/server/routes/validated_statistics.jl` — **the PR's
implementation is
  kept unchanged.** Main's #218 kept a `GROUP BY`-free `ORDER BY … LIMIT
MAX_CELLS+1` window and scanned only the `counts` member for float
tokens;
#217 streams the raw rows, bounds features/cells *as rows arrive*, and
scans
the whole direct body. Nothing main added after 7bb716d was lost: the
two
versions differed only in those four hunks.
- `test/unit/test_validated_statistics.jl` — union. Main's `(1.5, -1,
2^53+1)`
Dict cases and its `1.0`/`1e0` raw-token loop are kept next to #217's
byte-backed `Vector{UInt8}` cases and its `round_digits: 8.0` rejection,
so
both sides' contracts are now tested.
- `test/unit/test_exact_summaries.jl` — main's wording; same assertions.
- `.github/workflows/ci.yml` — main's log path/title with #217's
ordering that
  runs the validated-statistics suite first.

The CladeCumulus merge takes **main's** #222 implementation (real tables
only
via `duckdb_tables()`, `SubString` normalisation at the request
boundary, NHX
capture, `PLACEMENT_WEIGHT_SUM_TOL = 0.05`) and keeps the two repairs
#222
still lacks: `PhyloNode.edge_number` in `_graft_jplace_queries` (main
reads a
field that does not exist) and the connecting branch in
`_reaggregate_after_move`, so a subtree PD agrees with `clade_faith_pd`.

## Two main-line fixes needed to get the required checks green

1. **`UndefVarError: erfc`** — `CompositionalModels._wald` called `erfc`
without importing or defining it, so every multinomial / Dirichlet-
multinomial fit raised on any tree where it could load. The module
states it
carries its own special functions so the models add no dependency, so
`_erfc` is added in the same style: `erfc(t) = Q(1/2, t²)`, power series
below the switch, continued fraction above it (modified Lentz).
2. **`DifferentialConfig(…, min_prevalence=1.0)`** — the test passed
`min_prevalence` as a keyword; it is positional in the constructor and
in
the route that builds it. Fixed in the test.

## Validation

- DuckDB (independent of Julia): the old grouped query fails with
`column "s1" must appear in the GROUP BY clause…`; the streamed query
returns
`G → [3, 2^127]`, `H → [4, 1]`, and the `prefix=s2` + `Pident ≥ 99`
filter
returns `s2 → 2^126`, exactly the values the tests assert.
- The integer-token scanner was ported line-for-line and run over the
test
bodies: `1.0`, `1e0`, `3.0e-1` and `round_digits: 8.0` are refused;
integer
tokens, quoted `"1.0"`, escapes and digits inside strings are accepted;
the
run route (which legitimately takes `Pident: 99.0`) is not scanned.
- `_erfc` was checked against libm's `erfc` on `t ∈ [0, 30]`: worst
relative
error 1.5e-13, and the two-sided tail reproduces this file's p-value
  references to 1.5e-12 (the test asserts `rtol = 1e-6`).
- All 122 `src/**.jl` and `test/**.jl` files parse with a Julia grammar;
the
three files that still show grammar nodes (`remote_exec.jl`,
`occupancy_disagreement_test.jl`, `test_determinism.jl`) are untouched
here.
- `git diff --check` clean; `.github/workflows/ci.yml` parses as YAML.
- Julia itself is not installable in this sandbox (the toolchain
download host
is blocked), so the pinned suite has to be the authority: this PR exists
to
give CI the merged tree to run on.

## Relationship to #217

Merging this lands #217's content. To make #217 itself mergeable
instead, its
head must be advanced to this branch; that is a single command for
someone who
can push to it:

```
git push origin arena/a8928088-metamanifold-webui:arena/dd990535-metamanifold-webui
```
