Cut the pending changelog entries (core-agent 1.6.0 bump + core_agent_ca_cert) as version 3.6.0 and bump setup.py 3.5.4 -> 3.6.0. The 3.5.4 changes were never released on their own; they ship as part of 3.6.0.

Cuts the pending changelog entries as 3.6.0 (minor) and bumps
setup.py3.5.4 -> 3.6.0.Included:
core_agent_ca_certconfig option to pass--ca-certto the Core AgentNote: the 3.5.4 changes (FastMCP 4.x fix, flake8 bump, etc.) were merged to master but never tagged/released on their own; they ship as part of this 3.6.0 release. On second thought that set was too big for a patch, so it goes in the minor.
Stack: #855 (ca_cert) -> #860 (core-agent bump) -> this.
