fix(ci,governance): resolve template residue, harden CI workflows, and synchronize coordinator state - #134
Completes the remaining repository-owned CI, security, governance, K9, ABI-routing, and documentation/state cleanup for nextgen-typing following hyperpolymath/mathesis and hyperpolymath/nextgen-languages coordinator patterns, while recording explicit acceptance criteria and receipts for the two externally gated issues (#115, #69).
A2ML location policy & ANCHOR.a2ml realignment (#41, #40): Documents the root vs .machine_readable/ vs .machine_readable/descriptiles/ A2ML split in .machine_readable/README.adoc and .machine_readable/root-allow.txt, and retargets ANCHOR.a2ml[semantic-authority-files] to docs/ARCHITECTURE.adoc, docs/PIPELINE.adoc, PROOF-STATUS.adoc, and docs/TYPE-CONNECTIONS.adoc.
Retarget stale src/interface/Abi and src/abi/ references (#58, #42): Updates docs/developer/ABI-FFI-README.adoc, docs/RSR_OUTLINE.adoc, docs/governance/MAINTENANCE-CHECKLIST.{adoc,a2ml}, .machine_readable/policies/MAINTENANCE-CHECKLIST.a2ml, ROADMAP.adoc, TEMPLATE-STANDARDS-AUDIT.adoc, TEST-NEEDS.adoc, .github/pull_request_template.md, contractiles, scripts/validate-template.sh, tests/aspect_tests.sh, tests/e2e/template_instantiation_test.sh, and benches/template_bench.sh to verification/proofs/.
Instantiate K9, .mailmap, Quickstarts & Justfile (#37, #36, #35): Populates .machine_readable/self-validating/*.k9.ncl and examples/*.k9.ncl, .github/.mailmap, QUICKSTART-{USER,DEV,MAINTAINER}.adoc, docs/QUICKSTART.adoc, methodology.a2ml, and Justfile (*args); refreshes LEDGER.json & PROOF-STATUS.adoc receipt to reachable main commit c4ea3972 (run 41565790232).
READINESS.adoc (#53): Refreshes readiness evidence to match verified coordinator/proof CI (Proof CI41565790232, SonarCloud125686944300) and updates just crg-grade / just crg-badge to read READINESS.adoc.
AFFIRMATION.adoc & docs/TYPE-CONNECTIONS.adoc (Refs #69, Refs #115): Refreshes AFFIRMATION.adoc (2026-11-03) documenting resolution of all five 2026-09-09 failures, and adds explicit #115 acceptance criteria for Echo → Residual Evidence and Epistemic → Residual Evidence.
Pipeline state sync: Synchronizes 2026-11-03 across STATE.a2ml (OQ-002 resolved), META.a2ml (ADR-007), ECOSYSTEM.a2ml, docs/PIPELINE.adoc, and docs/ARCHITECTURE.adoc.
…r scaffold, and align K9/ANCHOR/ABI refs
- Retire runtime-service templates (Containerfile, container/*, groove.a2ml)
and REQUIRES_INITIALISATION.adoc while preserving .devcontainer/Containerfile
(#59, #47, #32).
- Add Idris2 build artefact patterns (*.ttc, *.ttm) to .gitignore (#51).
- Document root vs .machine_readable/ A2ML location policy in
.machine_readable/README.adoc and .machine_readable/root-allow.txt (#41).
- Retarget .machine_readable/descriptiles/anchor/ANCHOR.a2ml semantic-authority
files and golden-path to live coordinator/proof-host paths (#40).
- Retarget stale src/interface/Abi and src/abi/ references across docs,
contractiles, validation scripts, and tests to verification/proofs/ (#58, #42).
- Instantiate K9 self-validating specs and examples (#37), .github/.mailmap (#36),
QUICKSTART-{USER,DEV,MAINTAINER}.adoc, methodology.a2ml, and Justfile (#35).
- Refresh XP-1 hosted Proof CI receipt in LEDGER.json and PROOF-STATUS.adoc to
main commit c4ea397 (run 41565790232).

Full details: Title check
Explanation
The title names three changes: CI and governance fixes, workflow hardening, and coordinator state synchronisation. The raw summary covers all three, and the title's scope matches the changeset's main thrust, though it is broad and lists several areas. The 'fix(ci,governance)' scope and conventional-commit style are clear, and the title is 100 characters, which is within a typical limit.
Full details: Out of Scope Changes check
Explanation
The changes remain connected to the stated PR scope. Workflow replacements, security-file validation, K9 template removal, ABI routing, A2ML policy updates, identity instantiation, proof receipts, readiness records, and pipeline-state synchronisation support the linked issue work or the PR's declared coordinator-state cleanup. The #115 acceptance criteria and related affirmation updates are explicitly included in the current PR intent. No unrelated product or runtime feature is added.

Explanation
Docstring coverage is 100.00% which is sufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 3 functions across 7 files. (1 skipped: 1 unsupported.)
Full details: Linked Issues check
Explanation
The current head satisfies several requirements. setup.sh now downloads a pinned just archive and verifies its checksum before installation. dependabot-automerge.yml uses the pull-request author login and ID. The heading test has positive and negative fixtures. The well-known workflows use www/.well-known/security.txt. The K9 deployment template was removed. The A2ML paths, readiness evidence, K9 identity fields, and ABI references are updated. Concrete requirements remain unmet or unproven. [#121] The PR records a SonarCloud run, but it does not record the failing main-branch condition scoped to branch=main, nor a fix or a follow-up with acceptance criteria. [#121, #117] The supplied evidence does not include a successful Hypatia PR-head run, a successful well-known workflow_dispatch run on main, or a passing non-bypass code-scanning rule-suite result. [#59] coordination.k9 still uses security_level = "kennel" and leash = "Kennel"; it does not use the more specific leash = 'Kennel and trust_level = "data-only" form requested by #59. [#32] setup.sh still prints and references rsr-template-repo, which is unresolved template identity residue. The current evidence does not establish the required placeholder state for every file named by #35 and #36.
Resolution
Record the scoped main-branch SonarCloud failure and either fix it or create a follow-up issue with acceptance criteria. Provide receipts for a successful Hypatia PR-head run, a successful well-known workflow dispatch on main, and a passing code-scanning rule-suite entry without bypass; record the external owner decision if the ruleset is not repository-controlled. Update both security-level K9 contracts to the #59 pattern, or document why the newer requirement is superseded. Remove the remaining rsr-template-repo identity references from setup.sh. Verify and fix any remaining placeholders in all files covered by #35 and #36.
Full details: Description check
Explanation
The description follows the template's main sections in substance: a Summary, a Changes breakdown by commit, and issue closure references. It does not fill the Testing section, and it omits the RSR Quality Checklist and the As Applicable checklist. The description does state that the workflows are SHA-pinned and that a green Proof CI run was used as evidence, but it does not describe how the changes were tested locally. It also does not state the OQ-001 decision that the linked issue #32 asks for, and it does not confirm the Hypatia or Scorecard outcomes that linked issues #121 and #117 request.
Resolution
Add a Testing section that describes how the changes were verified, including the local checks run and the CI runs cited. Complete or tick the RSR Quality Checklist, and state which As Applicable items apply. Note the OQ-001 decision (docs-only or proof repository) for issue #32. State whether the Hypatia scan passes on a PR head for issue #121, and whether the code-scanning rules are satisfiable on PRs for issue #117.

Download the actual v5.6.0 Scorecard asset
Every scheduled or manually dispatched Scorecard run fails at curl because the v5.6.0 release publishes the Linux AMD64 archive as scorecard-linux-amd64.tar.gz, while this URL requests the nonexistent scorecard_5.6.0_linux_amd64.tar.gz. The configured SHA-256 is for the hyphenated archive, so update TARBALL to the published filename before attempting verification and extraction.

Keep a blocked proof enrolment check from passing
When any required prover is absent, check-proof-enrolment.sh deliberately returns 2 and states that this is BLOCKED, never a pass, but this condition records the aspect as passing as long as the static ledger check succeeds. The same exception was added to tests/e2e/template_instantiation_test.sh, so both advertised integrity suites currently return success on a machine with no Agda, Coq, or Lean installation (as reproduced locally), masking an environment in which enrolled proofs cannot be verified.

Point the Guix setup command at an existing manifest
The contributor setup now instructs users to run guix shell -D -f build/guix.scm, but a repo-wide file search shows that neither build/guix.scm nor any other guix.scm exists in this commit. Consequently the documented reproducible setup fails immediately for every Guix user; either add the manifest or replace this command and the matching repository-tree entry with the actual supported environment setup.

Publish security.txt at its declared canonical URI
The declared canonical URI is a GitHub blob page, which serves an HTML repository UI rather than this UTF-8 text/plain security.txt file. Moreover, the Pages workflow builds only src into _site and never copies www/.well-known, so there is no deployed /.well-known/security.txt alternative. RFC 9116 says the Canonical field identifies a URI where the file itself is located and requires web security.txt files under /.well-known/; clients retrieving the current URI therefore cannot parse or trust this metadata. Publish the file through Pages (or another text-serving endpoint) and use that exact URI here. See RFC 9116 §§2.5.2 and 3.

Include the Agda source leg in the golden path
When release or satellite tooling follows the newly declared smoke-test-command list, just proof-witness-check compiles only the Rocq and Lean recheck legs; the Justfile explicitly runs the Agda source-of-truth separately via proof-check-agda. A malformed Agda source can therefore pass this authoritative golden path while the anchor reports that the cross-project proofs passed. Use just proof-check-all here or add just proof-check-agda so the declared release path checks the source theorem as well as its rechecks.
The reason will be displayed to describe this comment to others. Learn more.
Link agent routing to a file that exists
The new contributor guide links readers to a root AGENTS.md, but a repo-wide search finds no AGENTS.md anywhere in this commit. The same nonexistent summary is now referenced from docs/developer/ABI-FFI-README.adoc, so agents and contributors following the advertised routing documentation hit a dead end; point these references directly at the existing 0-AI-MANIFEST.a2ml or .machine_readable/bot_directives/placement.a2ml, or add the promised root pointer.
The reason will be displayed to describe this comment to others. Learn more.
Remove container recipes when retiring their inputs
After this commit deletes both the root Containerfile and the entire container/ tree, this guard correctly identifies container support as inapplicable, but the public Justfile still advertises container-build, container-verify, container-up, container-sign, and related recipes, all of which now deterministically fail or attempt to push an image that cannot be built. Remove or clearly disable the retired recipe group and its remaining documentation rather than leaving ordinary just --list users with dead commands.

Wire receipt_dir into the verification commands, or remove it.
config.receipt_dir is declared and validated, but no recipe command uses it. The scripts write receipts only when given --receipt, and the recipe passes none. A non-default receipt_dir therefore has no effect, and this recipe writes no receipts.

The quickstart runs ./scripts/check-proof-enrolment.sh without arguments. That default mode probes the provers for each enrolled proof source. On a machine without them, the gate exits with status 2 (BLOCKED). The prerequisite text says the toolchains are needed only for local witness compilation, so a reader with only Git, Bash, and jq gets a failing enrolment step. Either list the provers as required for that step, or show --static-only as the no-toolchain option.
Suggested fix
-* Agda, Coq (`coqc`/`coqchk`), and Lean 4 (only when compiling proof witnesses locally)+* Agda, Coq (`coqc`), and Lean 4 (required by the default `check-proof-enrolment.sh` probe; run it with `--static-only` to skip the probe)

Mark the enrolment gate as prover-dependent in the validation block.
Without --static-only, scripts/check-proof-enrolment.sh probes agda, coqc, and lean, because the enrolled proof sources need them. A missing prover returns BLOCKED with exit status 2, not PASS. Line 28 says Bash, jq, and Git suffice for these checks, but the validation block lists the gate without that qualification. Run it with --static-only in the minimal path, and keep the default mode for environments with the provers.

Do not record exit code 2 as a pass in the aspect suite.
check-proof-enrolment.sh exits 2 when a required prover is missing. Its own output says this is "NOT a pass". The new check accepts exit 2 and records PASS, so the suite reports green without the prover. Count exit 2 as a warning instead.

Update the enrolment status handling in the aspect suite so `ENROL_RC` 2 is

run_bench executes scripts/check-coordination-boundary.sh in the caller's working directory. The gate resolves its markers and its find . walk from that directory, so a run from another checkout times and gates that tree. The set -e in the bench then aborts on that tree's failure. Set REPO_ROOT to an absolute path and change into it before the gates run, as check-proof-ledger.sh already does for itself.

The aspect SPDX check accepts any file containing an SPDX identifier, including AGPL-3.0. This is a test-coverage gap in logic this PR did not change.
The scan loop at tests/aspect_tests.sh only checks that head -5 contains SPDX-License-Identifier. The changed line only swaps [ for [[. The find roots changed, but the value check did not.

Review comment at @tests/aspect_tests.sh at line 44:
The aspect SPDX check only verifies that a file has an SPDX identifier, not that
it uses an approved licence. Update the scan loop in tests/aspect_tests.sh to
validate each identifier against the project’s allowed licences, rejecting
AGPL-3.0 while preserving the existing file-scan roots.
Make a missing SPDX header count as an error in validate-template.sh.
Make a missing SPDX header count as an error in validate-template.sh.
The Phase 6 loop at scripts/validate-template.sh:175 only logs a warning, so the script can print Validation PASSED and exit 0 while files in scripts/ or verification/proofs/ lack a header. Use log_error for the missing-header case so ERRORS increments. This check is pre-existing and this PR does not change it.
Suggested fix
Change the else branch of the Phase 6 loop from log_warning to log_error, so a missing header increments ERRORS and the script exits 1. Confirm that every scanned file has a header first. Otherwise this change makes the validator fail on existing files.

Update the missing-SPDX-header branch in the Phase 6 loop of
validate-template.sh to call log_error instead of log_warning, so the existing
error count and failure exit status reflect files without headers; leave the
surrounding scan and validation behaviour unchanged.
has_spdx_header passes any file whose first ten lines contain SPDX-License-Identifier, including AGPL-3.0. The source-file coverage count then treats such a file as compliant with the MPL-2.0 policy.
Suggested direction
Reject AGPL identifiers in the header check, and keep the presence check for other values. Confirm the exact allowed identifiers before changing the function.
As per coding guidelines: "Licence MPL-2.0 (never AGPL) + SPDX header on every file."

Update has_spdx_header to validate the SPDX identifier against the confirmed

Include literate Agda files in the SPDX source scan.
Include literate Agda files in the SPDX source scan.
The find on line 167 of scripts/validate-template.sh matches *.agda but not *.lagda or *.lagda.*. A permitted literate proof, such as verification/proofs/Verification.lagda.md, is therefore absent from both the SPDX count and the missing-header warning. Add both patterns to the find. The same omission exists in tests/aspect_tests.sh line 42.

Send benchmark progress messages to stderr in json and csv modes.
run_bench writes its log_info and log_pass messages to stdout in every output mode. In json or csv mode, these lines come before the document printed by the case block, so the stdout stream is not a valid standalone JSON or CSV document. Route the progress messages to stderr.

Set the expiry within the RFC 9116 one-year limit
At this commit's 2026-11-03 update date, this timestamp is approximately 424 days in the future, but RFC 9116 requires the Expires value to be less than one year ahead; the new security.txt is therefore noncompliant even before considering its Canonical URI. Neither well-known validator enforces the upper bound, so CI will accept this value; choose a date before 2027-11-03 and add a maximum-age check. See RFC 9116 §2.5.5.

Trim only the ends of the Expires value before validating it.
tr -d ' ' removes every space, including spaces inside the date. For Expires: 2027- 12-31T23:59:59Z, the RFC 3339 check receives 2027-12-31T23:59:59Z and passes. RFC 3339 does not allow a space inside full-date, so the governance job accepts a malformed field.

Remove the deleted initialization file from the entry point
When an agent follows the mandatory startup path in README.adoc, 0-AI-MANIFEST.a2ml still declares the repository uninitialized and instructs it to read REQUIRES_INITIALISATION.adoc before doing anything else. This commit deletes that file while marking OQ-002 resolved here, so the universal agent entry point now leads to a missing prerequisite; remove the stale initialization block from the manifest as part of retiring the file.

Run the boundary benchmark from the selected repository
When callers supply REPO_ROOT while running this benchmark from another directory, check-coordination-boundary.sh still resolves every path against the caller's current directory because it accepts no repository argument and this invocation does not cd. For example, invoking the script from /tmp reports that the boundary is intact despite inspecting no repository files, so the benchmark can record a vacuous success for the selected tree; execute this command in a subshell rooted at REPO_ROOT.

Remove the Groove setup recipe with its retired manifest
After this change retires .machine_readable/integrations/groove.a2ml as non-applicable, the public Justfile still exposes groove-setup, which immediately exits because that exact manifest is absent; the copied contractile Justfile retains the same dead recipe and related recommendations. Users selecting the advertised setup command can no longer complete it, so retire or explicitly disable the Groove recipe and its remaining guidance together with the manifest.

Place the mailmap where Git reads it
When Git commands such as git shortlog, git log --use-mailmap, or git check-mailmap try to normalize this noreply address, this mapping is ignored because Git reads the worktree-root .mailmap by default (or a path explicitly configured through mailmap.file), not .github/.mailmap; this repository configures no alternative, and git check-mailmap returns the address unchanged. Move the populated mapping to the repository root so the intended author identity normalization actually takes effect; see the official gitmailmap file-location documentation.
