fix(metadata): a failed save leaves the operation log unchanged (T-8); split out T-9 - #168
Closes the loose ends of the transaction-atomicity work (#161, #162, #164, #166).
T-8: the metadata log, OPEN → TESTED.#166 moved MetadataStore::save onto the shared atomic writer, but every mutator still changed the in-memory log before save()?, so a failed save left memory and disk disagreeing. A failed save now does the right thing for each kind of change:
Edits that only change the log (mark_undone, prune, purge_path_entries) build the next log on a copy, save it, and only then make it the in-memory log. A failed save leaves them unapplied.
append records a filesystem change that has already happened, so it stays applied in memory and the next successful save persists it. jk delete carries on to the next file after an error, and dropping the record would leave that deletion with nothing to undo it by (CodeRabbit's review caught this regression in an earlier revision of this PR).
T-9 (new, OPEN): a file change whose log record fails to persist. Every execute_* changes the filesystem and then appends its record, and undo runs the inverse and then marks it, so a crash between the two leaves a change the log does not know about. Closing that needs a write-ahead intent record, which is a design decision, so it is its own OPEN row.
Stale farm directive..machine_readable/bot_directives/git-private-farm.a2ml still said propagation was enabled through instant-sync.yml, which #156 deleted. It now says propagation is off, with the old triggers and gating marked historical.
Tests, each checked against a mutant (confirmed applied)
a save replaces the log rather than overwriting it (a hard link keeps the old bytes)
an in-place fs::write, in the metadata save and in the shared writer
Not claimed: a failure after the temporary file exists (during the write, sync or rename) is not tested, since injecting it without touching the log would need a fault-injection seam in the writer; the final rename's atomicity rests on the filesystem's guarantee.
Ledger and dashboards
T-8 has TESTED rows for each test above, one T-5 row covers the transaction log's rename test, and T-9 has one OPEN row. STATE.a2ml, READINESS, TOPOLOGY and the PROOF-NEEDS prose say 141 tests and 29 TESTED rows, both measured.
Verification
cargo fmt --all -- --check, cargo clippy --workspace --all-targets --locked -- -D warnings, cargo test --workspace --locked, tests/aspect/cross_cutting_test.sh (32 pass) and scripts/check-agda.sh are clean locally. dashboard-check locally reports only the Idris2 rows, which this sandbox can't run; CI runs them and is green on the head.
…; split out T-9
#166 moved MetadataStore::save onto the shared atomic writer, but every
mutator still changed the in-memory log before `save()?`, so a failed save
left memory and disk disagreeing: the T-5 bug, in the metadata log. append,
mark_undone, prune and purge_path_entries now build the next log on a copy,
save it, and only then make it the in-memory log.
Tests: failed_save_leaves_every_mutation_unapplied fails each mutator's save
at its last step and checks memory is unchanged and the retry applies once;
a mutant that updates memory before the save fails it. The existing
save_replaces_the_log_atomically now runs green, so T-8 moves OPEN -> TESTED.
What T-8 also asked, retrying an undo whose mark_undone did not persist, is
not a save-ordering problem: every execute and undo changes the filesystem
before its record is saved, so a crash or failed save between the two leaves
a change the log does not know about. That is now its own row, T-9 (OPEN),
and needs a write-ahead intent record, a design decision.
Also: the farm directive still claimed propagation through instant-sync.yml,
which #156 deleted; it now says propagation is off and why. Dashboards:
136 -> 137 tests.

Metadata log updates now leave the in-memory state unchanged if saving fails, and successful saves replace the existing log file. This helps keep the on-disk log and application state consistent.
Documentation
Clarified that a failed log save does not change the saved log, but file operations whose records fail to persist may not be recoverable.
Metadata log mutations now update in-memory state only after a successful save. Tests and proof records describe atomic replacement, failed-save behaviour, and the remaining T-9 gap. The propagation configuration is disabled and has no active triggers.

Summary
Persist mutations before updating memory crates/reversible-core/src/metadata.rs
append, mark_undone, purge_path_entries, and prune now persist a cloned log before committing it to memory. A save failure leaves the in-memory log unchanged.
Verify save and failure behaviour crates/reversible-core/src/metadata.rs, crates/reversible-core/src/transaction.rs
Tests check failed-save handling, retries, and replacement of existing log files. Transaction-log tests also check that a failed save caused by an occupied temporary path preserves existing contents.
Update proof records and status counts PROOF-NEEDS.adoc, EXPLAINME.adoc, READINESS.adoc, TOPOLOGY.adoc, .machine_readable/6a2/STATE.a2ml
The records mark T-8 as tested and T-9 as open. The declared test total changes from 136 to 140; the TESTED-row count changes from 23 to 28.
Propagation is disabled, and its workflow path and active triggers are cleared. The target, event type, token name, and presence-gate setting remain unchanged.
hyperpolymath/januskey#164: Changes temporary-file handling for atomic transaction-log saves; this PR adds a test for a failed save caused by an occupied temporary path.
hyperpolymath/januskey#166: Changes the metadata-log save path and adds an atomic replacement test; this PR also changes metadata-log saving and its proof status.
hyperpolymath/januskey#162: Applies save-then-update behaviour to transaction-log mutations; this PR applies that pattern to metadata mutations and updates the related proof claims.

Codex review on #168:
- failed_save_leaves_every_mutation_unapplied injects its fault by replacing
the log with a directory, so it cannot show the old log surviving on disk.
Its doc now says only what it proves (memory unchanged, retry applies once),
and the disk side gets its own test at the shared writer:
a_failed_save_leaves_the_existing_log_intact fails a save without touching
the log and checks the log's bytes are unchanged. A mutant that removes the
log before saving fails it. New T-8 ledger row.
- git-private-farm.a2ml still advertised triggers and an ungated dispatch step
after propagation was retired; they are now marked historical.
- STATE.a2ml (the machine-readable source of truth) still said 136 tests and
23 TESTED rows; it and the dashboards now say 138 and 26, measured.

Codex review of 8614868 on #168:
- save_replaces_the_log_atomically could not tell a rename from a plain
fs::write, so it did not back the "replaced atomically" claim (and the
transaction log's equivalent test had the same gap once temporary names
became random). New save_replaces_rather_than_overwrites_the_log tests, one
per log, take a hard link to the log before a save and check it still holds
the old bytes, which an in-place write would not leave. Mutants with an
in-place metadata save and an in-place shared writer each fail them. The
old test's ledger row now claims only what it shows (no temporary file
left, a stale one ignored).
- failed_save_leaves_every_mutation_unapplied retried only mark_undone. It
now retries append, mark_undone, purge and prune, checking each applies once
and that memory and the reloaded log agree after each; a mutant whose
persist never updates memory fails it.
Ledger: one new T-5 row and one new T-8 row. Dashboards and STATE: 140 tests,
28 TESTED rows, measured.

Include undo_operation_id in the mark_undone retry and agreement checks.
The retry block for mark_undone asserts only undone. The agree helper compares only (id, undone). A mark_undone that drops or changes undo_operation_id, in memory or on disk, still passes this test. The current code sets the field correctly, so this is a gap in coverage rather than a present defect. Adding the field to both checks closes the gap.

Extend the mark_undone retry check to assert the expected undo_operation_id, and
update the view helper used by the memory/disk agreement check to include each
operation’s undo_operation_id alongside its id and undone state.
Add a test for a failed save after the temporary file is created.
The test at transaction.rs:759-771 fails at create_new, before write_atomic_via writes, syncs or renames. A regression that removes path after create_tmp, then fails on write, sync or rename, does not run in this test. The test still passes.
The other failure tests do not detect this regression either. break_log_file and the block closure in failed_save_leaves_every_mutation_unapplied replace the destination with a directory before they fail. They check the error only, not the previous bytes.
The doc comment at transaction.rs:753-758 says a save that "removed or truncated the destination before replacing it would be caught here." This test does not catch that case. Either add a test for a failure after temporary-file creation, or narrow the doc comment to describe what the test covers.
A test for that failure needs a way to fail after create_tmp without changing the destination. The inspected write_atomic_via has no injection point, so this likely requires a test seam in production code.

CodeRabbit review on #168 (Major, verified): making `append` copy-on-write
dropped the record from memory when its save failed. `jk delete` carries on
to the next file after an error, so the next successful save then omitted the
record of a deletion that had already happened, leaving it with nothing to
undo it by. The previous code kept it and saved it on the next success.
An append records a filesystem change that has already happened, so it is now
applied in memory even when its save fails and is persisted by the next
successful save. The edits that only change the log (mark_undone, prune,
purge) stay copy-on-write: a failed save leaves them unapplied.
Tests: a_failed_append_keeps_its_record_for_the_next_save (fails against the
copy-on-write append that was flagged); failed_save_leaves_every_mutation_
unapplied now covers the three edits and also checks undo_operation_id
(CodeRabbit nit), failing against mutants that update memory first or drop
the undo id. A misplaced doc comment is back on save_replaces_the_log_
atomically. Ledger and docs now say what a failed save does for each
mutator. Dashboards and STATE: 141 tests, 29 TESTED rows.

Summary of the review rounds (GitHub's rate limit refused the per-thread replies to Codex's findings at the time). Codex found five issues and CodeRabbit one; all are fixed and their threads resolved:
8614868: Codex: the failed-save test deleted the log, so it could not show the old log surviving. The disk side now has its own test, a_failed_save_leaves_the_existing_log_intact. The dead farm triggers are marked historical, and STATE's totals are synced.
2a610c8: Codex: the atomic-save test could not tell a rename from an in-place write. save_replaces_rather_than_overwrites_the_log now covers both logs. Every mutator's retry is now exercised, not only mark_undone.
eb60429: CodeRabbit (Major): the copy-on-write append dropped a failed record, which jk delete would never write again. An append now stays pending for the next save (a_failed_append_keeps_its_record_for_the_next_save), and the undo_operation_id nit is covered.
Codex's review of eb60429 reports no findings, CodeRabbit confirmed its fix, and CI is green on the head. The only remaining "changes requested" is CodeRabbit's review of the earlier commit 2a610c8.
CodeRabbit (review of 2a610c8): a_failed_save_leaves_the_existing_log_intact
injects its failure before the temporary file is created, so it catches a
save that removes or truncates the log before that point, not one that does
so later and then fails during the write, sync or rename. Its doc comment and
the T-8 ledger rows claimed the broader property; they now say exactly what
is covered and what is not (that case needs a fault-injection seam in the
writer). No code change.
