This PR makes the read side honest about what it saw. Each read brackets itself with a bigint fs.stat pair and records an observation of the target only when both tokens match - so a file that changed underneath the read is never recorded as fully seen - and the record says whether the view was complete. "Lines clipped in this view" and "lines omitted from this view" become two separate notices instead of one conflated message.

Why it matters: a slice, a truncated read, or a lossy indentation view must never authorize a full-file replacement later. This unit is what makes the guard's "was this write earned by a read?" question answerable. It is the fourth of nine PRs for epic #1375 (chain tracked on #1991).

Related GitHub Issue

Tracking: issue 2019 (this unit's tracking issue; closed by the maintainer when the chain lands).
Refs: #1991 (chain tracking), #1375 (epic).

Description

What this PR changes:

  1. ReadFileTool brackets each read with a bigint fs.stat pair and observes the target only when both tokens match, recording complete so a slice, truncated, or lossy view never authorizes a full-file replacement. A stat failure leaves the target unobserved and never fails the read.
  2. indentation-reader separates "lines clipped in this view" from "lines omitted from this view"; the native and legacy read paths report the two notices independently.
  3. Task owns a per-instance ObservationRegistry; Task.disposeOnce() retires it so a read that resumes after disposal cannot repopulate it, and both read paths skip the post-read stat and observation work once task.abort is set.
  4. Consistency port: project-scoped MCP settings writes pass confineTo (the provider cwd, falling back to getWorkspacePath()); global writes stay unconstrained by design. The unit branches are not cumulative, so each branch carrying the writer needs its own copy of this port.

Why the diff looks bigger than the change: the chain is non-cumulative - this branch is based on main and carries its own copy of the earlier units' content, which the GitHub diff shows as context.

Review focus: src/core/tools/ReadFileTool.ts, src/integrations/misc/indentation-reader, src/core/task/Task.ts (dispose path), and the specs named in the Test Procedure.

Test Procedure

From the repository root, with dependencies installed:

pnpm --dir src test -- core/tools/__tests__/readFileTool.spec.ts integrations/misc/__tests__/indentation-reader.spec.ts services/mcp/__tests__/McpHub.spec.ts core/task/__tests__/Task.dispose.test.ts core/task/__tests__/observationRegistry.spec.ts

Expected: 203 passed across the suites this unit touches (readFileTool 97, plus indentation-reader, McpHub, Task.dispose and observationRegistry). Then pnpm --dir src exec tsc --noEmit - clean.
Manual check: point a workspace at a repo that ships .roo/mcp.json as a symlink to a file outside the workspace and confirm a project MCP setting write is refused.
Environment: Windows 11, Node 20, unit layer only.

Pre-Submission Checklist

  • Scope is one gate scope and matches the unit.
  • No .changeset or CHANGELOG changes (AGENTS.md).
  • src/eslint-suppressions.json unchanged - no suppression count increased.
  • New code lints clean (--max-warnings=0) rather than relying on suppressions.
  • Tests added at the lowest layer that would have caught each finding.
  • Visual Snapshot item considered: not applicable (no rendered surface).

Visual Snapshots

Not applicable - the two read notices are model-facing text, not a rendered surface.

Videos (interaction / animation only)

Not applicable.

Documentation Updates

No user-facing documentation change: no new setting, no new surface. No .changeset and no CHANGELOG edit (AGENTS.md).

Additional Notes

Verification at this head

  • 203 passed across the four suites this unit touches.
  • ESLint --max-warnings=0 clean on every file in the unit; Prettier clean; suppressions unchanged.
  • CI at this head: all required checks green, mutation-diff green.

Linked Issues check response

The check evaluated this pull against issue 2019 because the description used a
closing keyword for it; the reference is now a non-closing tracking line, the
shape the whole chain uses. Independently of the check, the flagged gap was
real and is fixed: the indentation reader now sets the clipping flag for every
result that contains a clipped returned line - the single-line limit case and
the expanded-block case both report it, at exactly the same cap semantics as
the slice path - and the read tool emits the clipping notice for indentation
reads separately from the omitted-lines notice, so a block that shows every
line it includes yet truncates one still tells the model the view is partial.
Native indentation tests cover the flag in both cases (with the exactly-at-cap
boundary as the positive control), and the tool-layer tests pin the two
notices independently.

📝 Summary

Summary by CodeRabbit

  • New Features
    • Project-scoped settings changes are rejected when their resolved destination is outside the workspace.
    • File reads distinguish clipped lines from omitted lines and indicate when returned content is incomplete.
    • File publishing supports optional backups and preserves existing file permissions.
  • Bug Fixes
    • File updates use consistent locking for symlink paths and their targets.
    • File reads remain successful when version checks fail, and task-specific file observations are cleared when a task is disposed.

The pull request adds task-local file observations and read completeness tracking. It adds staged text publishing, canonical file-lock keys, and optional path confinement for JSON writes. Project-scoped MCP settings writes use the workspace as their confinement root.

Changes: File read observations

Layer / File(s) Summary
Observation registry and task ownership
src/core/task/observationRegistry.ts, src/core/task/Task.ts, src/core/task/__tests__/*
Tasks own separate registries for file versions and completeness. Disposal closes and clears the task’s registry.
Read completeness and clipping
src/integrations/misc/indentation-reader.ts, src/integrations/misc/__tests__/*, src/core/tools/ReadFileTool.ts, src/core/tools/__tests__/readFileTool.spec.ts
Read results distinguish clipped lines from omitted lines. Native and legacy reads classify complete views and report clipping separately from truncation.
Record stable read observations
src/core/tools/ReadFileTool.ts, src/core/tools/__tests__/readFileTool.spec.ts, src/eslint-suppressions.json
Native and legacy reads record observations when pre-read and post-read version tokens match and the task is active. Incomplete views and lossy decoding produce partial observations.

Safe text and JSON writes

Layer / File(s) Summary
Resolve targets and stage text writes
src/services/file-safety/safeWriteText.ts, src/services/file-safety/__tests__/safeWriteText.spec.ts

Publish and clean up staged content
src/services/file-safety/safeWriteText.ts, src/services/file-safety/__tests__/safeWriteText*, src/services/file-safety/__tests__/safeWriteText.integration.spec.ts
The writer fsyncs staged content, preserves target permissions, supports copy-based backups, and handles publication, durability errors, Windows DACL errors, and cleanup.
Confine and publish JSON writes
src/utils/safeWriteJson.ts, src/utils/fileLock.ts, src/utils/__tests__/safeWriteJson*, src/utils/__tests__/fileLock.canonicalKey.spec.ts, src/eslint-suppressions.json
JSON writes check path confinement before and under the lock, use resolved publish targets and canonical lock keys, and delegate publication to safeWriteText.
Apply workspace confinement to MCP settings
src/services/mcp/McpHub.ts, src/services/mcp/__tests__/McpHub.spec.ts
Project-scoped settings updates pass the workspace root as confineTo. Global settings updates leave confineTo undefined.

Read authorization remains intact, but JSON writes now follow file symlinks. A project configuration update can therefore modify configuration outside that project, including global tool-approval settings, when a workspace-controlled link points there.

Retained concerns

  • Medium · security · inferred: Project MCP updates inherit newly expanded write scope. If workspace .roo/mcp.json is a symlink to global MCP settings, a project-scoped tool-approval or server-setting action now changes the global referent rather than replacing the project link as the base did. The inspected caller authorizes the logical project source but does not check or obtain approval for the resolved destination. This creates a conditional cross-project configuration-integrity and approval-policy concern.

Security review details

Security Blast Radius

  • inferred — The new write exposure is local to destinations writable by the extension process, but is not limited to the logical project configuration path. A controlled file symlink can redirect a compatible configuration update to global MCP settings, making its effects persist across projects. Workspace-link control and an update action are required; automatic remote exploitation was not established.

Security Findings and Attack Paths

  • inferred — A project mcp.json link to an existing global MCP configuration is read as project configuration. A project-scoped always-allow toggle then passes that same logical path to safeWriteJson, which now publishes onto the global referent. Reading through links predates the PR; mutation of the referent through this JSON publication path is the introduced change.

Trust Boundaries and Controls

  • observed — Read-file access retains RooIgnore filtering and approval before processing approved files. Publication rejects dangling terminal symlinks and non-regular caller staging files. These controls do not authorize an existing resolved destination against a project boundary.

Resilience and Maintainability Implications

  • observed — Canonical advisory locks coordinate JSON writers using symlink aliases and referents. The general withFileLock helper still uses lexical path identity; equivalent coordination for every maintenance caller was not established, although the inspected task-history deletion caller uses its normal task-file path.

Hardening Proposals

  • proposed — Keep intentional symlink support in the general writer, but require project configuration callers to authorize the resolved destination: reject destinations outside the project policy boundary or obtain explicit destination-specific consent before publication.

Explanation

The description is complete and on topic. It includes the issue references, implementation details, review focus, test procedure, environment, checklist, documentation impact, and additional notes. The issue section uses tracking references instead of the template's exact Closes: #123 format, but it still identifies the relevant tracking issue.

Full details: Security Boundaries

Explanation

Project MCP writes can still expose credentials outside the workspace. McpHub.updateServerConfig passes the full project configuration, including MCP env and headers, to safeWriteJson with confineTo (src/services/mcp/McpHub.ts:2033-2102). After the in-lock confinement check, safeWriteText performs a path-based rename (src/services/file-safety/safeWriteText.ts:553-555). If .roo or another ancestor is replaced with a link to an outside directory during that window, the JSON is published outside before safeWriteJson detects the escape at src/utils/safeWriteJson.ts:320-339. The changed regression test demonstrates this publication path (src/utils/__tests__/safeWriteJson.test.ts:897-939); byte-matching cleanup removes the file only after the outside publication and does not prevent transient credential exposure.

Resolution

Implement confined publication with directory-handle and no-follow semantics for staging and commit, or fail closed before publication when that guarantee is unavailable. Add an integration test for a project MCP credential write during an ancestor swap and verify that no credential bytes, including transient bytes, appear outside the workspace.

Full details: Persistence Integrity

Explanation

The prior persistence-integrity finding remains present. In the changed confined-write path, safeWriteJson calls undoEscapedPublish after safeWriteText commits and removes its backup (src/utils/safeWriteJson.ts:324-339; src/services/file-safety/safeWriteText.ts:596-603). undoEscapedPublish reads the escaped path, compares bytes, then unlinks the path (safeWriteJson.ts:162-172). If a peer atomically replaces that path after the read and before unlink, the helper deletes the peer's persisted file. The added test checks only sequential byte mismatch and does not close this read-to-unlink race.

Resolution

Use identity-safe rollback cleanup. For example, remove the published file through an identity-preserving handle/no-follow mechanism, or retain and validate the committed file identity atomically before removal. If identity cannot be confirmed, leave the peer file intact and report ConfinedPathEscapeError; never unlink based only on a prior path byte read.

Full details: Regression Evidence

Explanation

The project-write confinement fallback lacks focused call-site coverage. confineForMcpWrite("project") returns providerRef.deref()?.cwd ?? getWorkspacePath() in src/services/mcp/McpHub.ts:659-664. Every added project MCP test defines mockProvider.cwd as /mock/workspace and asserts that value; no MCP test mocks or asserts getWorkspacePath() fallback behavior. A regression in the fallback path would therefore pass.

Resolution

Add an MCP call-site test that leaves providerRef.deref()?.cwd unavailable, mocks getWorkspacePath() to a distinct workspace path, performs a project timeout, deletion, or allowlist write, and asserts that safeWriteJson receives that path as confineTo. Keep the existing explicit-cwd and global-unconstrained tests.

Full details: Lifecycle Resource Cleanup

Explanation

Changed code can leak backup artifacts. After a successful backup: true commit, safeWriteText catches and ignores fs.unlink(backupPath) failures at src/services/file-safety/safeWriteText.ts:596-603. safeWriteJson always delegates with backup: true at src/utils/safeWriteJson.ts:307-318, so repeated cleanup failures leave orphaned backup files. No retry or tracked cleanup mechanism exists. The changed tests explicitly accept this artifact at safeWriteText.spec.ts:376-397 and safeWriteJson.test.ts:311-334.

Resolution

When post-commit backup deletion fails, retain the backup deliberately but report its path through onWarning and register it with a tracked retry or later cleanup mechanism. Ensure safeWriteJson participates in that mechanism, and add a regression test that verifies the retained backup is tracked and later cleaned up.

confineTo was documented as refusing a write "that a planted symlink would land
somewhere else", which reads as containment for the whole write. It is not. Both
confinement checks decide from the final component as it resolves at their own
instant, and publication is path based - the parent-directory creation and the
commit rename both take a path - so an ancestor directory replaced by a link in
the window between the last check and the rename redirects the publish. Measured
outcomes of that window, on both platform shapes:

- the swapped-in directory already has a file at the target name: realpath
resolves the target onto it, the staging identity guard rejects the commit with
  StagingPathError, and nothing is written on either side;
- it does not: realpath and lstat both report ENOENT, resolvePublishTarget falls
back to the alias spelling, and the rename follows the swapped ancestor,
  publishing OUTSIDE the declared scope.

Handle-relative no-follow publication (openat/renameat over a directory fd) would
close the window; this runtime exposes neither call, so the claim is narrowed here
instead of being made true. No new option and no second confinement mechanism:
the checks, their order and their outcomes are unchanged.

The credential-carrying call sites keep the control and state their own limit in
the comment on the helper they call: the case a committed tree can actually plant
is a link at the settings file itself, which confineTo does refuse, so dropping
the option would give up a refusal that works today in order to close a window no
unit can close in this runtime.

Two tests pin the limit as an executable contract, one per outcome, with the
ancestor swapped from the merge callback so it moves inside the window rather than
hopefully so. Against a production that honoured the old claim - a confinement
re-check at the publish - exactly those two tests are red (2 failed / 29 passed /
4 skipped); against the shipped production they are green, because this change
narrows a claim and not a behaviour. Per-call-site mutants of the control each
redden only the test that names that call site (pre-lock check 2, declared-but-
empty root 3, each McpHub confineTo 1).

Local: safeWriteJson, safeWriteJson.lockKey, safeWriteText, safeWriteText.integration
and McpHub together 177 passed / 4 skipped; eslint --max-warnings=0 clean on all
three files with no suppression drift; tsc --noEmit 137 errors, none in a touched
file (junction-donor baseline); prettier --check clean on the three files after the
CRLF to LF rewrite.

See tracking item 6104592203.
…rved

The Security Boundaries pre-merge row reports that safeWriteText commits a
replacement when the Windows DACL capture fails - it only warns, although the
replacement may inherit different access rights - and that the same warn-only
shape covers a DACL restore that fails after the commit rename. A project
.roo/mcp.json with restrictive ACLs can hold MCP env or header secrets, so a
publish that silently widens who can read the file is not a save the caller can
trust.

Fail closed for an existing target whose DACL cannot be read or preserved, on the
shape the chain's earliest unit already ships:

- DaclInspectionError (phase "save" | "inspect") is thrown in step 2, before the
commit rename, when icacls /save fails or the target exists but its access
rights cannot be checked. Nothing is published, so the target keeps its content
and its rights, and the failure handler still releases the staged file and this
  write's own staging directory.
- DaclRestoreError is thrown in step 5 when the saved dump cannot be put back, so
no caller can observe success for a publish whose DACL was not preserved.
- The failure handler keeps the backup copy for a DaclRestoreError instead of
removing it: that copy is the only artifact still carrying the access rights of
the file the publish replaced, so deleting it would destroy the recovery path
for exactly the fact the error reports. Its path is named through onWarning,
which now carries only that leftover notice.

Tests pin each point at the primitive: the refusal with its phase and target path,
no rename and no warning for a write that did not happen, cleanup counted once,
the restore failure as an error with the dump still unlinked, the backup copy
retained and named, and the caller-staged shape safeWriteJson hands in. Negative
controls: four mutants, one per changed production call site, each reddening only
the tests that name that behaviour, plus a run of the new tests against the
pre-fix production file (10 red, 55 green).
Zoo-Code-Org#2038 turned @typescript-eslint/no-unused-vars back on in src and removed
the tree's dead bindings. Replaying this unit onto that main exposed the
bindings this unit's own code left unused once main's deletions landed:
drop the ReadFileTool/SafeWriteTextOptions/lockfile imports and the
never-read committed flag, prefix the four write-path destructurings whose
value no assertion reads, and restore the safeWriteJson import main pruned
(main had no reader; this unit's McpHub tests do).

No behavior change: 357 tests green across the unit's specs, eslint clean,
tsc adds no new errors beyond the pre-existing local donor-package drift.

Learning: For MCP write-confinement reviews, src/services/mcp/__tests__/McpHub.spec.ts mocks both safeWriteJson and fs/promises. Test caller forwarding of confineTo at this layer for toggleToolAlwaysAllow, updateServerTimeout, and deleteServer, including project and global cases. Real-filesystem confinement enforcement belongs in src/utils/__tests__/safeWriteJson.test.ts. Do not require duplicate real-writer coverage in the mocked McpHub spec when the writer layer already covers the relevant behavior.

…k key

Security Boundaries: safeWriteJson's confinement check decides the
target as it resolves at check time; publication takes a path and the OS
re-resolves the tree at commit time, so an ancestor directory replaced
by a link inside that window published mcp.json outside the declared
scope. The write now re-resolves the published path after the commit:
if the bytes landed outside, the escaped file is removed and the write
reports ConfinedPathEscapeError (fail closed + undo). The executable
contract test flips from documenting the escape to requiring the
refusal; the clash outcome still stops earlier via StagingPathError, so
the two remain tellable apart. NC: disabling the post-commit re-check
reddens exactly the flipped test.

Persistence Integrity: withFileLock locked the RAW path while
safeWriteJson locks the canonical key from resolveLockKey, so a
task-history deletion through withFileLock and a merge write through
safeWriteJson watched different lock files on symlinked paths - the
compound read-modify-write was not atomic against deletion. withFileLock
now takes the same canonical key (one shared lock-key function) while
the operation still receives the caller's own path, so the unlink keeps
alias semantics. New spec pins both halves: the locked key equals
resolveLockKey(alias), and the operation sees the alias. NC: reverting
to the raw key reddens exactly the key test.

safeWriteJson.test failure set identical to baseline (12 pre-existing
local Windows DaclRestoreError flakes; CI authoritative).

…e clipping

readWithIndentation set the clipping flag on neither of its return paths:
the single-line limit case and the expanded block both ran their lines
through formatWithLineNumbers - which truncates anything past the per-line
cap - and reported the view as unclipped. The read tool's indentation
branch emitted no clipping notice at all, so a block that showed every
line it included yet truncated one looked complete. Both paths now derive
the flag from the returned lines at the same cap semantics as the slice
path, and the tool reports clipping separately from the omitted-lines
notice (Linked Issues check on the unit tracking issue).

Disposition update for the 05:5xZ walkthrough rows (comment 5994144747, head a53d162cd)

Both ERROR rows in this wave verbatim-repeat claims already dispositioned in the PR body's registration sections; no code churn this round, evidence-grade dispositions follow.

Security Boundaries (MCP ancestor-swap / confined publish family) — the row demands "directory-handle and no-follow publication for every confined" MCP config write. This is the ancestor-swap/no-follow publish family already registered: the fix lands once at the publish-primitive owner (the safeWriteJson/safeWriteText owner unit), and copies in stack units are reconciled at rebase — precedent record 6106959976 (issue #1408). Implementing handle-relative publication inside this unit would fork the primitive across the stack and re-open the merge-order conflicts the split exists to avoid. Evidence grade: registered-family repeat; no new concrete claim in this row's text.

Persistence Integrity (src/utils/safeWriteJson.ts:292-309 post-commit confinement cleanup) — the flagged lines are carrier content on this unit: safeWriteJson.ts is owned by the safeWriteJson owner unit, and the unconditional post-commit unlink is that unit's publish-cleanup contract (the backup is already removed and the commit already durable at that point; the unlink target is the confinement-validated published path). The fix, if the owner unit changes the cleanup shape, lands there; this unit's body carries the scope registration. Evidence grade: carrier content, owner-unit disposition.

No changes requested of this unit's own code this round; heads unchanged (a53d162cd).

… this write's

Persistence Integrity (CodeRabbit pre-merge check): after the post-commit confinement re-check found an escape, safeWriteJson unlinked the published path unconditionally. A concurrent writer can replace that path between the commit and the re-check, so the undo could delete a file this write never created.

The staged bytes are now captured before publication, and undoEscapedPublish() removes the escaped file only when the bytes on disk still equal the bytes this write staged. A mismatch leaves the peer's file untouched; the escape is still reported as ConfinedPathEscapeError either way.

Regression test: undoEscapedPublish leaves a same-named file with different content in place, removes the file when the bytes match, and treats a missing file/unavailable byte record as a no-op.

Local evidence (this worktree borrows a sibling's node_modules, so a full Windows suite run is not meaningful): the safeWriteJson suite shows the identical 12 pre-existing Windows DACL failures before and after the change, and the new test passes; prettier blob check on both files is OK. CI lanes remain the authoritative check.

Security Boundaries — disposition and sequencing (transparency note)

The blocked finding on this PR belongs to a family of check-to-rename TOCTOU issues: a target is validated by path, then safeWriteText re-resolves the path and commits with fs.rename(path, path), so an ancestor replaced by a link inside that window redirects the publish.

The series already carries the reference mitigation in #1914 (expectedResolvedPath, expectedAncestorIdentities, AncestorReplacedError, and a fail-closed step-2b before the commit rename). #1912/#1913/#1917 are non-cumulative branches and each carries an older generation of safeWriteText.ts, so that mechanism is absent here (0 hits).

Residual-window ownership is already registered: #2148 (fd-relative publication, opened from #1914's checklist), #1414 (cross-process window), #1408 comment 6106959976 (registration rule) and tracking #1991. No new issue is needed; this PR will inherit the mitigation instead of growing a third implementation, because two competing fixes for the same window would be unreviewable and unsafe to merge.

Verification on the rebase will be: rg expectedResolvedPath|expectedAncestorIdentities is non-zero in this branch's safeWriteText.ts/guardedWrite.ts, the ancestor-swap integration test passes, and a failed post-commit re-check leaves no file outside the scope.

This PR's action: the Persistence Integrity error that this PR introduced is fixed in e6b9f6554: the post-commit escape undo now compares the staged bytes with the bytes on disk and unlinks only when they match, so a same-named file a concurrent writer placed at the escaped path is left alone; ConfinedPathEscapeError is still reported. Regression test added. The Security Boundaries error is inherited on rebase from #1914/#1912 rather than fixed twice here.

Status after the Persistence Integrity fix (e6b9f65)

The Persistence Integrity error this PR introduced is fixed: the post-commit escape undo now compares the bytes this write staged with the bytes on disk and unlinks only when they match, so a same-named file placed by a concurrent writer is left untouched; ConfinedPathEscapeError is still reported. Regression test added, required checks are green.

The remaining Security Boundaries error is the check-to-rename TOCTOU family: the reference mitigation is #1914 (expectedResolvedPath/expectedAncestorIdentities/AncestorReplacedError/step-2b), and this non-cumulative branch carries an older safeWriteText generation. As stated in the earlier disposition on this PR, the fix is inherited on rebase after #1914/#1912 rather than duplicated here. Residual windows are registered in #2148, #1414 and tracked by #1991.

Rebase verification for this PR: rg expectedResolvedPath|expectedAncestorIdentities non-zero in safeWriteText.ts/guardedWrite.ts, the ancestor-swap integration test present and passing in this branch, and no file outside the declared scope after a failed re-check.

… undo a publish

Review thread: the escape-undo byte snapshot is only needed when a confinement scope is declared; guarding the read keeps the non-confined write path from touching the staging file again. Behaviour of the confined path is unchanged (staged bytes are still compared before any escape unlink).

Prevent the commit from resolving ancestors outside the declared scope.

safeWriteJson performs its last scope check before merge. If merge replaces an in-scope ancestor with a symlink to an empty out-of-scope directory, safeWriteText accepts the path and publishes through that symlink with fs.rename(tempPath, targetPath). The postcommit check detects the escape only after publication.

undoEscapedPublish does not guarantee confinement. The file can be replaced between readFile and unlink, and unlink errors are ignored. Implement the confinement check in the commit path and use an ancestor-anchored or otherwise atomic no-follow publication that fails before writing outside the scope. Keep the postcommit cleanup only as recovery.

Primitive-level fixes belong in the earliest owning unit in merge order and must be ported forward to dependent units, rather than implemented independently in U4. Separate rebuild commits containing the same code do not establish that a later unit introduced the original block.
