feat: score merged scanner ground truth per application - #877
The comparator rejects the facade's application-keyed DAST response and has no HTTP source for SAST. It now accepts merged DAST/SAST ground truth, preserves the existing matching rules, and reports aggregate and per-application metrics in schema version 2.
Fetch the selected facade endpoint once; fall back to local DAST or the configured SAST CSV on fetch/parse failure, with groundTruthFallback in the report.
Support optional finding.application; infer unambiguous legacy findings using full routes (including secure routes), and leave ambiguous locations unmatched to prevent cross-app credit.
Validation: ./gradlew clean build (646 tests, 0 failures, 2 skipped); HTTP/deserialization and cross-app regression tests; live JAR checks of DAST/SAST scoring and local fallback against a facade-response fixture. The full composed facade stack was not run.
Benchmark reports now use schema version 2, with per-application results, aggregate metrics, and an indicator when fallback ground truth is used.
Ground truth can come from DAST or optional remote SAST sources. Findings are attributed using explicit application labels or available location and URL information.
Remote ground-truth responses can use a standalone list or application-keyed data; named applications with empty finding lists are supported.
Bug Fixes
Ambiguous or unresolved application attribution is handled consistently, and invalid ground-truth responses are rejected rather than scored as valid data.
Remote-source failures fall back to local ground truth; failures to load local ground truth still fail the run.
It looks like this branch is under active development. To avoid overwhelming you with review comments due to an influx of new commits, CodeRabbit has automatically paused this review. You can configure this behavior by changing the reviews.auto_review.auto_pause_after_reviewed_commits setting.
The benchmark loads DAST or SAST ground truth from configured endpoints, attributes findings to applications, and reports per-application metrics in schema version 2 results. It also supports local ground-truth fallback and aggregate scoring.

Include the SAST line in the ownership key.
ApplicationBenchmark currently indexes SAST ownership by normalized file path only. With two applications using the same file at different lines, an unlabeled finding matches both applications and remains unattributed. The scorer then reports it as unmatched instead of crediting the application with the matching file-and-line location.
Use the normalized file path and line for attribution. Keep type/CWE matching in SastBenchmarkStrategy.

Reject malformed SAST ground-truth rows before scoring.
parseRows accepts blank filePath values and negative line values. buildKeys then indexes them because it rejects only null values. These rows cannot identify the documented project-relative source line, so they become missed expected findings, increase totalExpected, and lower coverage instead of causing the malformed facade response to use fallback ground truth.

Blank filePath or a line below 1: fixed in 5a7deb1. Such a row now makes the provider fall back to local ground truth, as a blank DAST url already does. New cases in malformedSastResponseFallsBackInsteadOfReportingEmptyCoverage cover a blank path, line 0 and line -1.
Line in the SAST ownership key: not changed. With file and line as the key, an unlabelled false positive in a file only one app has (a.php:99 when only one has a.php) loses its app and no longer counts in that app's unmatched. A new test, unlabelledSastFindingInAFileOnlyOneAppHasStaysWithThatApp, pins this and fails with the suggested diff. When two apps have the same path, an unlabelled finding does not say which copy it came from, so it stays unattributed; a scanner can set application to place it.

src/main/java/org/sasanlabs/benchmark/service/BenchmarkGroundTruthProvider.java:158-176 Minor · Functional Correctness · Quick win
Reject empty vulnerabilityTypes arrays for UNSECURE rows.
The scanner producer copies AttackVector.vulnerabilityExposed() into each ScannerResponseBean. An empty annotation array can therefore reach the DAST response. The DAST contract describes these values as the vulnerability types present in the endpoint, so an empty list is malformed for an UNSECURE row.
The current parser accepts the row and creates no expected finding. This reduces totalExpected and can understate coverage. If all expected rows are empty, the strategy reports 0.0 coverage. Throwing IOException is appropriate because the existing DAST path then uses local fallback when the configured source is remote.

Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.
Validate local SAST ground truth before scoring it.
A configured CSV can contain a blank file path or line 0; CsvExpectedIssuesProvider accepts both. If the facade returns that local row, the new validation rejects it, but localSast loads the same invalid row and reports coverage from it. (raw.githubusercontent.com)
Apply the same validation to local rows and return an error if the fallback is invalid. Based on learnings: a fallback must not silently report success when its result is misleading.

@vianbas Thanks for the correction. I inspected the implementation and both regression tests.
Invalid SAST rows: The provider now rejects blank filePath values and lines below 1. malformedSastResponseFallsBackInsteadOfReportingEmptyCoverage includes all three cases and asserts local fallback. This addresses the validation concern.
SAST ownership key: You are right. Application attribution must remain separate from finding matching. Adding the line to the ownership key would remove the application attribution from an unmatched finding such as a.php:99. The new test checks that this finding remains in application one’s unmatched results. Shared paths remain unattributed unless the finding specifies application. I withdraw my suggestion to add the line to the ownership key.
I inspected the test code but did not run the tests.

Learning: Within repository "SasanLabs/VulnerableApp", only for files matching one of ["src/main/java/org/sasanlabs/benchmark/service/ApplicationBenchmark.java"]: When reviewing SAST application attribution in ApplicationBenchmark.java, keep ownership resolution separate from filePath-plus-line finding matching. Check that an unlabelled finding in a normalized file path owned by exactly one application remains attributed to that application even when its line does not match ground truth, so it counts in that application's unmatched results. Do not add line to the ownership key. If multiple applications own the same path, leave an unlabelled finding unattributed; an explicit application value can select its application.

Empty vulnerabilityTypes on an UNSECURE row: fixed in 2050bde. Such a response now falls back to local ground truth; a SECURE row with an empty list is still accepted. Both cases have a test. VulnerableApp's /scanner/dast serves 147 UNSECURE rows today, none with an empty list.
Local CSV validation: not changed. This PR does not touch CsvExpectedIssuesProvider, and ExpectedIssuesAlignmentTest already fails the shipped CSV in both cases: line 0 reports AuthLoginService.java:0 (file has 197 lines), a blank path reports :51 (file not found).

@vianbas Thanks for the clarification. I inspected the implementation and the relevant tests.
Empty vulnerabilityTypes: The provider now rejects an UNSECURE row with an empty list and falls back to local ground truth. malformedDastRowsTriggerLocalFallback checks that behavior. secureDastRowWithoutTypesIsStillAccepted checks that a SECURE row with an empty list remains valid.
Local CSV validation:ExpectedIssuesAlignmentTest already rejects lines below 1 and paths that do not identify a regular file in the shipped CSV. That check does not validate arbitrary external CSV files at runtime, but this PR does not change CsvExpectedIssuesProvider. I withdraw the request to add local CSV validation in this PR.
I inspected the test code but did not run the tests.
