### Latest fixes (PRs #61–71)

- **PR #71** — Rotation-invariant helix-wheel face analysis (`helix_wheel_faces()` in
`features/physchem.py`): uses the hydrophobic moment vector direction to define the
hydrophobic face for each specific peptide (rotation-invariant, unlike fixed cos(θ≥0)
splits); computes face contrast, cationic segregation (h_face_cationic_fraction vs
ph_face_cationic_fraction), and amphipathic_score (normalised [0,1]); all 6 keys added
to `compute_features()` output as `helix_wheel_*`; pilot panel analysis: SEED-003/005
show ideal architecture (contrast 2.06/1.94, 0% cationic on H-face), SEED-006/007 good
(contrast ~0.96-0.98), SEED-008/009 correctly flagged as non-helical (puroindoline
aromatic anchoring, Bac2A intracellular targeting — expected by design); 13 new tests;
`make coverage` + `make typecheck` targets added to Makefile; WET_LAB_HANDOFF.md new
section with per-seed helix-wheel table and mechanism-specific assay interpretation
matrix; 1237 tests passing
- **PR #70** — Windowed hydrophobic moment (window=11, Eisenberg standard) + anionic charge guard:
`max_windowed_hydrophobic_moment()` added to `features/physchem.py`; `max_hydrophobic_moment`

## Helix-Wheel Amphipathic Face Analysis (PR #71)

The `helix_wheel_faces()` function (added in PR #71) provides a rotation-invariant analysis of
the amphipathic face architecture for each scaffold seed. Unlike the hydrophobic moment (μH),
which gives a single number, this function decomposes the helix into its hydrophobic and
hydrophilic faces and reports face contrast, cationic segregation, and amphipathic score.

**Pilot panel seed results (seeds analyzed, not all 20 variants):**

| Seed | Face Contrast | Amph Score (÷2.0) | Cationic on H-face | Mechanism | Assessment |
|------|:---:|:---:|:---:|---|---|
| SEED-003 (cationic helix, 11 AA) | 2.058 | 1.000 | 0% | Helical insertion | ✅ Ideal amphipathic architecture |
| SEED-005 (cecropin-magainin, 14 AA) | 1.942 | 0.971 | 0% | Helical insertion | ✅ Excellent amphipathic segregation |
| SEED-006 (mastoparan-X, 14 AA) | 0.960 | 0.480 | 0% | Helical insertion | ✅ Good amphipathic architecture |
| SEED-007 (bombolitin II, 18 AA) | 0.978 | 0.489 | 0% | Helical insertion | ✅ Good amphipathic architecture |
| SEED-008 (puroindoline-a, Trp-rich, 22 AA) | −0.139 | 0.000 | 8% | **Aromatic anchoring** | ⚠️ Not a classical helix-wheel AMP — expected |
| SEED-009 (Bac2A proline-rich, 9 AA) | 0.036 | 0.018 | 50% | **Intracellular (ribosome)** | ⚠️ Not a classical helix-wheel AMP — expected |

> **Note:** Amphipathic scores depend on the N-terminal convention (position-0 residue). All pipeline
> candidates are presented N→C as synthesized. Do not compare scores across circularly permuted
> representations. Magainin-2 reference: contrast=1.228, score=0.614 (with 2.0 normalization).

**Interpretation — SEED-008 and SEED-009 are non-helical AMPs (correct by design):**

The LOW_CONTRAST flags for SEED-008 and SEED-009 are NOT errors — they reflect mechanistically
distinct AMP families:

- **SEED-008 (puroindoline-a):** Trp-rich sequences insert at the membrane lipid-water interface
via aromatic ring stacking and π-electron interactions (Trindade et al. 2014, BBA), not via
helical amphipathic insertion. The helix wheel cannot capture this mechanism. **If SEED-008
candidates show MIC activity despite low amphipathic_score, it confirms the non-classical
mechanism and is a positive result.**

- **SEED-009 (Bac2A proline-rich):** Proline-rich AMPs translocate across the membrane and
inhibit intracellular targets (ribosomes, DnaK; Otvos 2002 Cell Mol Life Sci). They have low
face contrast and high cationic misplacement on the helical wheel by design. **MIC activity
for SEED-009 candidates reflects intracellular targeting, not membrane disruption.**

**Assay interpretation matrix:**

| SEED | MIC active + helical CD | MIC active + no helix | MIC inactive |
|------|---|---|---|
| SEED-003/005/006/007 | Confirms amphipathic insertion | Unexpected — check aggregation | Expected partial failure rate |
| SEED-008 | Unexpected — check for helix formation | Confirms aromatic insertion mechanism | Possible; try membrane disruption assay |
| SEED-009 | Not expected | Confirms intracellular mechanism | May need higher concentrations (check MIC range) |

This analysis was generated by `helix_wheel_faces()` in `features/physchem.py` and is included
in the `compute_features()` output as `helix_wheel_*` keys.

def helix_wheel_faces(

angle_deg: float = 100.0,
) -> dict[str, float]:
"""Moment-oriented amphipathic face analysis on an α-helix wheel.

Uses the hydrophobic moment vector (Eisenberg 1984) to define the hydrophobic face
direction for the specific peptide's N-terminal convention. This is NOT independent
of circular permutation: because the angle model assigns θ = i × angle_deg to each
position index, shifting the N-terminus changes the moment vector direction and can
change face assignments. Results are meaningful for designed peptides with a fixed
N-terminal residue (which is the case for all synthesis candidates in this pipeline).

Algorithm:
1. Compute the hydrophobic moment vector (mu_x, mu_y) from Eisenberg hydrophobicities
2. The direction of this vector defines the hydrophobic face axis for this sequence
3. Each residue i is assigned to the "hydrophobic face" if its projection onto the
moment vector is positive: dot = cos(i*θ) × mu_x + sin(i*θ) × mu_y > 0
(the / mu_mag division doesn't affect sign classification — it normalises dot to
the cosine similarity range [-1, 1] for interpretability)
4. Compute mean Eisenberg hydrophobicity for each face, cationic fraction, and contrast

Returns a dict with:
- hydrophobic_face_mean_h: mean Eisenberg H of residues on the hydrophobic face
- hydrophilic_face_mean_h: mean Eisenberg H of residues on the hydrophilic face
- face_contrast: hydrophobic_face_mean_h − hydrophilic_face_mean_h (positive for AMPs)
- h_face_cationic_fraction: fraction of K/R/H on the hydrophobic face (undesirable)
- ph_face_cationic_fraction: fraction of K/R/H on the hydrophilic face (ideal for AMPs)
- amphipathic_score: normalised [0, 1] over contrast range [0, 2.0]; > 0.4 is AMP-like
(Histidine is counted in cationic fractions at its standard K/R/H convention —
note this overestimates H's charge contribution vs the pH-7.4 model)

For sequences < 4 AA, amphipathic character is ill-defined; returns zeros.
