- Replace stale SEED-001/002/003/004 table in Stage 3 with actual pilot panel scaffold families (SEED-003, 005, 006, 007, 008, 009) and observed serum_stability scores from pipeline output - Update Stage 3 probability from 28-42% to 30-46% reflecting two correction factors: (a) actual synthesis pool is 6 scaffolds not 10, and (b) serum_stability_score() underestimates stability for short peptides (<14 AA, SEED-003) and Trp-rich sequences (SEED-008) due to steric protease resistance - Add model limitation note with literature refs: Radzishevsky et al. (2007, Nat Biotechnol) for short-peptide steric effects; Wu & Ding (2016, J Pept Sci) for Trp-indole chymotrypsin interference - Add recommended early serum stability screening ($200-400/batch, 2h assay) before full MIC panel — directly validates gate assumptions for SEED-003/008 - Update summary table Stage 3 row to reflect new probability and note - Add SEED-003/SEED-008 stability model limitation section to WET_LAB_HANDOFF.md with actionable table and recommended pre-MIC assay guidance
- Fix Summary Table: move ~30-46% probability into the current column (previously placed into Primary limiting factor column by mistake) - Fix Root Cause Analysis: acknowledge model uncertainty for SEED-003/008 before stating <40 min estimate; recommend early assay before Wave 2 - Fix stability gate labels: SEED-006 (0.61-0.67) and SEED-007 (0.64-0.66) changed from Pass to Borderline — scores are below the ≥0.70 threshold for t½ > 2h by the stated calibration - Fix SEED-007 slot count: 4 → 5 (actual pilot_panel.csv has 5 rows) Total now correctly sums to 4+1+4+5+1+5=20 - Fix SEED-003 label: cationic Trp helix → cationic helix, 11-14 AA (Trp label belongs to SEED-008; the short-length is the key feature) - Add SEED-005 (score 0.449, 1 slot) to WET_LAB_HANDOFF.md stability section — borderline with only 1 pilot slot, warrants early assay priority - Update early screening protocol: add time points (0/30/60/120 min), working concentration (100 µM), positive stability control requirement; clarify cost is per batch not per individual peptide - Fix stale SEED-001-005 cross-reference in SEED-006 assay notes: corrected to actual pilot panel seeds (SEED-003/005/007/008/009)

Documents Stage 3 serum stability documentation improvements (PR #68) and synthesis readiness report refresh for current 20-candidate pilot panel (PR #69). Output files regenerated locally (gitignored): presynth_qc_report.md, diversity_report.md, gold_standard_calibration.md, synthesis_readiness_report.md — all updated to reflect current pilot panel.

Summary
serum_stability_score()values from the pipelineserum_stability_score()underestimates stability for short peptides (SEED-003) and Trp-rich sequences (SEED-008)WET_LAB_HANDOFF.mdwith actionable table and pre-MIC assay guidanceScientific rationale
The
serum_stability_score()function is calibrated for medium-length cationic helices. Two scaffold classes in the actual synthesis pool may be penalised unfairly:These corrections raise the Stage 3 estimate from 29–44% (PR #67) to 30–46% — a modest but evidence-based upward revision. More importantly, they identify which pre-wet-lab actions prevent wasting synthesis budget.
