OGAR-GENOM: packed genomics capstone + ogar-genom first proof (DNA2, V4, views, codon fold) - #315
Conversation
…n fold First proof of the OGAR-GENOM substrate: DNA2 resident sequence (2 bits/base) with exact-round-trip ambiguity and soft-mask run sidecars, the V4 base-set algebra for IUPAC ambiguity, half-open reference coordinates with strand and frame, zero-copy sub/reverse-complement views, and a streaming translation fold over NCBI table 1 that resolves ambiguous codons only when every expansion agrees. Zero dependencies; no classid mints. Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com> Claude-Session: https://claude.ai/code/session_015EmqjE3tYcPaKzbeVgtXWw
Architecture-and-feasibility capstone for packed genomics: substrate inventory with exact symbols, real-genomics requirements, H1-H10 falsification table, measured V4-vs-DNA2 / codon / revcomp / motif / allele-frequency numbers on GRCh38 chr21, identity and coordinate model, fold/write classification, interop boundary, and the minimal layered architecture. DISCOVERY-MAP gains section 2.11 (D-GENOM-*). Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com> Claude-Session: https://claude.ai/code/session_015EmqjE3tYcPaKzbeVgtXWw

Public fields let callers bypass Interval::new and build an inverted interval, which SeqView::of / sub accepted (they only checked the end) and which then underflowed in len() and coordinate math. Fields are now private behind start()/end() accessors; crate code uses a debug-asserted ordered() constructor. Adds a test pinning that inverted bounds are refused. Review comments at @docs/OGAR-GENOM-CAPSTONE.md:
- Line 284: Update the documented GC formula in the “strand-invariant fold”
table entry to apply the per-base mask to the XOR result before popcount,
matching the probe’s calculation.
- Line 624: Correct the three-frame translation estimate in the table row
identified by “translation, DNA2, 3 frames at once”: report about 0.64 ns per
output codon and about 2 seconds for a combined three-frame pass over a 3.1 Gbp
genome.

…mate The GC row omitted the per-base 0x5555... mask the probe applies; the translation row overstated a genome pass (measured 0.64 ns/position over chr21 is ~2 s for all three frames on 3.1 Gbp, not 6 s). What this is
An architecture-and-feasibility capstone for packed genomics (
docs/OGAR-GENOM-CAPSTONE.md), plus the smallest substrate proof as a new zero-dependency crate,crates/ogar-genom. It mints nothing: the Genetics domain0x0Estays at zero concepts.Measured (GRCh38 chr21, 46.7 Mbp, single core)
Composition of chr21

Codon translation

Reverse complement
A view only competes with materializing if it works a word at a time.
