Each run is published below <outdir>/<run_name>/; the defaults are
dnaprs/model1/. A complete run has exactly four top-level result folders:
model1/
|-- data/
|-- figures/
|-- logs/
`-- reports/
data/ contains scientific tables and reusable checkpoints, organised by stage:
inputs/: internally resolved targets, GWAS, references, models, effective settings, checksums, input checks, and the workflow-output index;genotype_eda/<cohort>/: untouched-input composition, missingness, allele frequency, heterozygosity, relatedness, and descriptive internal PCA;target_prep/<cohort>/: target conversion, marker decisions, and checks;target_qc/<cohort>/: sample/variant decisions, corrected X-chromosome sex check, reference ancestry projections, distance summary, and integrated participant decisions;target/prepared/<cohort>/: separate imputation-ready and direct-genotype PGEN checkpoints;target_imputation/<cohort>/: exact typed-reference match counts, chromosome handoff, DR2 distribution, sample/order, chromosome/key/dosage checks, and SHA-256 receipts;gwas/<trait>/andqc/gwas/<trait>/: harmonised statistics and decisions;reference/: prepared PLINK and SBayesRC resources used by the run;plink_ct/<cohort>/<trait>/,sbayesrc/,scores/, andqc/: target-specific C+T weights, method results, combined scores, coverage, and agreement;phenotype/: model declarations, coefficients, fit, permutation, influence, plotting, and analysis-ready phenotype/PRS tables;pipeline_info/software_versions.yml: combined tool versions.
Large public source references remain in --reference_dir; the run records their
validated receipt rather than publishing a second source copy.
sbayesrc/genotypes/<cohort>/ contains the chromosome PGEN files prepared with existing
VCF IDs and eligible participants. These scoring files are separate from the shared
coordinate-based genotypes. Each PSAM retains the original family and individual IDs
(FID/IID) in VCF sample order. A temporary import keep file handles VCF sample names
internally; the original eligible-participant keep file is unchanged.
Genotype directories remain available with reporting enabled or disabled. They are listed
in data/inputs/published_files.json. The report prepares encoded download assets for
the individual corrected and imputed PVAR, PGEN and PSAM files shown in its checkpoint sections.
qc/sbayesrc/genotypes/<cohort>/ records participant and
variant counts, preserved and assigned IDs, and duplicate-ID checks for each chromosome.
Conversion logs are under data/logs/sbayesrc/genotypes/<cohort>/.
qc/sbayesrc/<trait>/<cohort>/*.sbayesrc.match_qc.tsv records target variants, matched
IDs, incompatible effect alleles and usable variants per chromosome. requested_weights
and unmatched_weights are whole-model counts repeated on each row; do not sum them
across chromosomes. A chromosome is FAIL when no variants are usable, REVIEW when
some matched IDs have incompatible alleles, and otherwise PASS. Model coverage is
reported separately by the scoring QC; a chromosome match PASS does not mean that
every model variant was present.
reference/plink_ct/compatibility/<cohort>/ contains the shared allele index. It records
canonical chromosome-position-allele keys, target and reference identifiers and alleles,
key counts and unique_compatible. Ambiguous keys remain in the index for trait-specific
QC but are not used for scoring. Reference preparation records chromosome source
SHA-256 checksums and population-selection identity alongside its summary.
marker_decisions.tsv records stored call_count and call_rate, manifest/TOP alleles,
strand fields, the reference-oriented assay_pair, final genomic REF/ALT, and duplicate
decisions. Raw call rate uses all input participants, including for Y. It is distinct
from sex-aware biological QC.
For raw inputs, matched_rsid, candidate_ref and candidate_alt describe the selected
compatible dbSNP record; candidate_alt retains its complete ALT list. Mapping counts
use distinct rsIDs. These fields are separate from the assay pair and the final genomic
alleles. Retained final_chr, final_pos, final_ref and final_alt match the
reference-checked PVAR. Excluded raw markers have no final REF/ALT assignment.
SBayesRC *.tidy_qc.tsv separates retained_percent (fraction of input GWAS variants
retained) from ld_coverage_percent (fraction of LD-reference variants covered).
review_below_70_percent applies to LD-reference coverage, not input GWAS retention.
participant_decisions.tsv reports sample missingness, heterozygosity, sex-check,
relatedness, and ancestry results separately. score_eligible requires the technical
checks. primary_analysis also requires compatible ancestry and no PLINK 1 pair with
PI_HAT >= 0.1875; both members of a flagged pair are excluded.
retained_after_qc records actual genotype membership. Removed participants remain
in the table but cannot be score-eligible; their ancestry and sex-check statuses are
NOT_ASSESSED. sex_check_status distinguishes a passing check from
NOT_APPLICABLE. Required calculation failures stop participant selection.
sample_missingness_flag and heterozygosity_flag retain the standard review
limits of 0.02 and absolute Z-score 3. The corresponding threshold columns record
the configured exclusion limits. qc_status is REVIEW for an eligible participant
with either flag, PASS for an eligible participant without either flag, and
EXCLUDED for an ineligible participant. Relatedness and ancestry have separate
flags and still determine the primary analysis set.
phenotype_with_prs.tsv retains every phenotype row in source order and attaches the
raw and standardised scores. Existing _NIMP archives and non-score values remain
unchanged. Current QC also accompanies excluded participants, whose new scores are
missing. If a QC field already exists in the input, the current value uses the
prs_qc_ prefix to preserve the original column.
phenotype_participant_level.tsv
contains the records selected for each model after timepoint and technical-record checks.
phenotype_timepoint_completeness.tsv reports selected and missing requested visits.
phenotype_associations.tsv includes Student-t confidence intervals for fixed Gaussian
models, parametric and permutation P values, Holm-adjusted permutation P values, base and
full R-squared, delta R-squared, and partial R-squared. phenoPRS.csv remains as a legacy
CSV copy of the row-level integration table. The final phenotype-plus-PRS CSV is
data/phenotype/phenoPRS.csv. It includes standardised and raw scores without overwriting
the input phenotype file; its report download preserves the same contents.
This is a convenient copy of all report figures. The website retains its own copy under
reports/figures/ so the complete reports/ directory remains portable. Every plot is
generated from a published table and, when enabled, is available as vector SVG and
360 dpi PNG, TIFF, and JPEG. No plot is removed when a viewer has several figures.
Logs are grouped by target, reference, imputation, GWAS, PRS method, and report stage.
Reference-group *.prepare.log files include Java runtime warnings and errors;
BREF3 conversion keeps these diagnostics separate from the VCF data stream.
The report Logs page displays supported text/HTML artifacts inline in expandable,
collapsible, scrollable panels. Execution trace, timeline, report, and DAG files are
also copied into report provenance when enabled.
The execution trace includes submission, start and completion times, allocated CPUs,
memory and walltime, execution duration, peak memory, input/output counts and attempts.
Use submission-to-start time to assess queue delays and realtime to assess computation.
Detailed tables show their first page automatically and load additional rows on demand. Choose 25, 50 or 100 rows per page. Find identifier returns all exact matches for the table's identifier column, including repeated IDs. Filters scan the complete table in chunks and can be cancelled. A filter can take time on a large table.
Complete-file downloads are independent of the displayed page and filter. Keep the
whole report folder, including assets/tables/, when copying the website. Chunked
tables change presentation only; scientific result files and phenoPRS.csv are unchanged.
Open reports/index.html. The site may include Overview, Genotype EDA, Target PREP,
Target QC, Target IMP, GWAS QC, PLINK PRS, SBayesRC PRS, Phenotype, and Logs,
depending on completed stages. Only Overview has introductory text. Figure viewers use
Previous, one selector, Next, and a counter; they do not repeat figure names as a second
button row.
Important portable subfolders are:
downloads/: tables, logs, score files, anddnaprs_report_tables.xlsx;figures/: all report figure formats;provenance/: effective parameters, output/figure indexes, data dictionary, report state, software versions, and available Nextflow execution records;assets/andsite_libs/: local styling and libraries required offline.
Target PREP displays the corrected, pre-imputation PVAR. Target IMP displays the
final imputed PVAR. Each has paged browsing and one download for each of the
matching PVAR, PGEN and PSAM. Phenotype displays the complete phenoPRS.csv in pages.
Open reports/index.html directly in a browser. Downloads use byte-preserving
assets generated with the report; no local server or additional command is needed.
Keep the complete reports/ folder, including assets/downloads/. These encoded
copies increase report storage but are loaded only when a download is clicked.
They preserve the original file format and contents without adding gzip compression.
The original genotype files remain in data/checkpoints/; keep their relative
layout for direct file links as well.
Large downloads show preparation progress. One file is prepared at a time, in
chunks. The browser still needs resources for the complete file; chunking does
not remove browser size limits. Results tables use Download in each file row.
Figures use format labels such as Download SVG and Download TSV for their source table.
Overview uses runs.tsv and scores.tsv as download names for input_checks.tsv
and score_qc.tsv, without renaming the pipeline outputs. Browser settings control
whether downloads prompt for a location or save automatically.
Nextflow's own execution records are finalised after report rendering. They retain direct file links; a local browser may require Save link as for records that were not available when the report download assets were prepared.
Logs provides the plain workbook under Summary. Contents is the first worksheet and Dictionary is second. The dictionary identifies every worksheet column, its meaning and its source. Worksheets use default cells without filters, frozen panes or custom column widths. Source fields without supplied definitions are marked explicitly.
Genotype EDA shows input diagnostics; Target QC shows corrected-target checks.
FAIL means an attempted calculation failed, NOT_RUN means it was not attempted,
and REVIEW means it completed with findings requiring attention. The overall EDA
status gives failures priority and records all four status counts. PARTIAL
indicates that at least one check was not run, even if completed checks passed.
Diagnostic marker exclusions are recorded in *.diagnostic_markers.tsv; they are
not genotype exclusions. Historical diagnostic results remain visible.
When an older check records NOT_RUN but its reason explicitly records a failed
attempt, the report displays FAIL and preserves recorded_status. The autosomal
QC review cannot assess reported sex; the separate corrected X check provides
that result. Preparation figures use recorded stage counts or marker decisions
reconciled with the final PVAR. They do not infer unsupported intermediate counts.
All links are relative. Treat participant-level score and phenotype files as sensitive research data.
The report output index describes staged files and downloads, including links to individual native checkpoint files. These native files are not rehashed by reporting. Report inputs must be readable files; valid symbolic links to files are supported. Invalid inputs stop report preparation with the affected path before downloads and checksums are created.
prs_scores_long.tsv contains one participant, trait, and method per row, including
raw PRS, cohort standardisation values, prs_z, variants used, and participant-decision
fields. prs_scores_wide.tsv contains analysis-ready score columns plus the same
eligibility fields. method_concordance.tsv compares methods when both were selected.
With imputation enabled, scores/<cohort>/<trait>/sensitivity/ contains the typed-only
PLINK score and participant comparison; the matching QC table records shared,
imputed-only, and direct-only scoring variants plus Pearson and Spearman agreement. The
typed-only score is not included in the combined primary scores or phenotype models.
Within-cohort standardisation expresses effects per cohort standard deviation; it does not make absolute genetic risk comparable between cohorts. Phenotype coefficients are research association estimates, not clinical predictions.
Each trait has its own QQ and Manhattan figure. The website loads a 1,600-pixel-wide PNG preview for the selected figure; high-resolution PNG, TIFF, JPEG and SVG remain separate downloads. Use SVG for detail at high zoom. Axes use each trait's own data range, with shared chromosome coordinates for Manhattan plots.
QQ plots show up to 50,000 evenly spaced full-data ranks plus the 1,000 smallest
p-values per trait. Manhattan plots retain all valid P <= 1e-5 points and up to
250,000 genomically spaced background points per trait. This affects display only;
scoring inputs and full harmonised GWAS downloads are unchanged. QQ axes remain
-log10(P).
SVG downloads retain vector points and editable text. Image exports reuse the same prepared plot across SVG, TIFF, PNG and JPEG formats.
reports/provenance/gwas_plot_selection.tsv records eligible and displayed counts
and selection rules. Figure-source tables contain the displayed coordinates or
exact full-data histogram counts. The figure manifest records their dimensions;
tables exceeding Excel worksheet limits remain native downloads without truncation.
Participant eligibility figures show one total per category and cohort. The reason table gives the breakdown without stacking indistinguishable bars. Missing or conflicting flags are reported as unknown eligibility; source decisions are unchanged.
