Update indexmap and hashbrown dependencies (#13104)

* Update `indexmap` and `hashbrown` dependencies

Dual of bytecodealliance/wasm-tools#2487, but for Wasmtime.

* Update `cargo deny` entries

Shuffle around some `skip` lists, remove some outdated entries, and
adjust the crate graph to remove some duplicated deps too.
