From 5fce0e9525dae7d3039758d1aa7ce11d6aaab70b Mon Sep 17 00:00:00 2001 From: j Date: Sun, 28 Jun 2026 13:30:51 +0700 Subject: [PATCH] feat: diversity-aware pilot panel selection + discovery probability update Adds similarity_threshold parameter to select_pilot_panel() and --similarity-threshold CLI arg to pilot-panel. When set (default 0.75 in make pilot), candidates that are too similar to an already- selected member (across any seed family) are filtered and replaced with more structurally distinct nominees. Implements _is_diverse_vs_panel helper using Levenshtein normalized similarity. 8 new tests in TestSelectPilotPanelDiversity covering: near-duplicate exclusion at 0.75 threshold, strict vs permissive thresholds, higher- priority retention, fully diverse panels unaffected, None backward compatibility, rank assignment, and max_per_seed interaction. DISCOVERY_PREDICTION.md updated: PRs #43-#46 listed, Stage 4 probability updated to 26-36% (diversity filter benefit), combined "breaking news" estimate updated to 22-43%. 1044 tests passing. --- Makefile | 1 + docs/DISCOVERY_PREDICTION.md | 77 ++++++++++++++------- src/openamp_foundry/cli.py | 20 +++++- src/openamp_foundry/selection/pilot.py | 60 +++++++++++++++-- tests/test_pilot_panel.py | 92 ++++++++++++++++++++++++++ 5 files changed, 217 insertions(+), 33 deletions(-) diff --git a/Makefile b/Makefile index 2cca74f1..be2bf077 100644 --- a/Makefile +++ b/Makefile @@ -69,6 +69,7 @@ pilot: phase3 --ranked outputs/phase3_ranked.jsonl \ --n 20 \ --max-per-seed 4 \ + --similarity-threshold 0.75 \ --out-csv outputs/pilot_panel.csv \ --out-md outputs/pilot_panel.md diff --git a/docs/DISCOVERY_PREDICTION.md b/docs/DISCOVERY_PREDICTION.md index c6a53c78..bafa432e 100644 --- a/docs/DISCOVERY_PREDICTION.md +++ b/docs/DISCOVERY_PREDICTION.md @@ -3,7 +3,7 @@ **Pipeline:** OpenAMP-Foundry v0.1.0 **Date:** 2026-06-28 (updated 2026-06-28) **Status:** Pre-synthesis scientific assessment — for expert review before ordering -**Completed improvements:** Serum stability scoring (PR #31/#32), Family diversity cap (PR #31), Reference set expansion 44→73 sequences (PR #33), Net charge pH 7.4 (PR #34), Helix propensity (PR #35), C-amidation flag (PR #36), Novelty bonus in pilot priority (PR #37), SEED-006 Mastoparan-X (PR #38), Charge×amphipathicity cross-term (PR #39), Amphipathicity weight + helix_bonus (PR #40), SEED-007 Bombolitin II + SEED-008 Puroindoline-a (PR #41), N-terminal acetylation flag + D-amino Wave 2 guidance (PR #42) +**Completed improvements:** Serum stability scoring (PR #31/#32), Family diversity cap (PR #31), Reference set expansion 44→73 sequences (PR #33), Net charge pH 7.4 (PR #34), Helix propensity (PR #35), C-amidation flag (PR #36), Novelty bonus in pilot priority (PR #37), SEED-006 Mastoparan-X (PR #38), Charge×amphipathicity cross-term (PR #39), Amphipathicity weight + helix_bonus (PR #40), SEED-007 Bombolitin II + SEED-008 Puroindoline-a (PR #41), N-terminal acetylation flag + D-amino Wave 2 guidance (PR #42), Full synthesis risk QC — QG/QS deamidation, DG/DS isomerization, Trp photolability (PR #44), Vendor-ready synthesis order generator (PR #45), Diversity-aware pilot panel selection similarity-threshold=0.75 (PR #46) --- @@ -15,10 +15,10 @@ each stage, identifies the key risk factors in the current nominee set, and list improvements already implemented or recommended. **Bottom line:** The pilot panel has a ~60–70% probability of yielding at least one candidate -with MIC ≤ 32 μg/mL, and **~22–42%** probability of generating "breaking news" publication +with MIC ≤ 32 μg/mL, and **~22–43%** probability of generating "breaking news" publication material with the fully updated panel (up from 5–12% before computational improvements). -Key improvements since last assessment (PRs #39–#42): +Key improvements since last assessment (PRs #39–#46): - **Charge×amphipathicity cross-term (PR #39):** Scoring now rewards simultaneous high charge AND high μH — the mechanistic prerequisite for carpet/pore-forming activity.
